What spell NPC rogues use?

... to go in shadows every 3-5 seconds, to come out with a critical strike. Is it the Invisibility spell, which has 30sec cooldown for a PC?

That's not a spell. That's the Stealth specialization in the Rogue tree. Unless there is some awesome spell I am unaware of. I forget what the specialization is called in DA2...Lingering Shroud? Shadow Veil? Hover over different parts of the tree and you will see it.

How one can deal with those assassins? Especially those with high health, like Meeran (I think). They are not impossible, but somehow I can't find a convenient way. Thanks in advance.

2 ways.
1) Kill everything else fast. If the rogue is the only enemy alive, they will not stealth.
2) When the rogue uses stealth, have an area of effect attack ready. Fireball, Fist of the Maker, Telekinetic Burst, Pull of the Abyss, Cone of Cold, Walking Bomb (any near by critter will do, you can Glyph of paralysis the area to get both trapped then blow up the critter), Mind Blast, ect.... Bursting arrow and Combustion Grenades work well.
note:
You have to wait for the stealth animation to finish completely. Look for the dust cloud to dissipate a little.
If your area of effect attack is not knocking the rogue out of stealth, your magic is too low. It is the force of the attack which removes stealth, not the damage.
Protip:
Dog can be used near the location of the stealth and the rogue will always go for the dog.

With assassins, stay away if at all possible and make sure the tank goes after them. As a shadow rogue, I make use of decoy and inconspicuous to protect my rogue Hawke and non-warrior companioins.
When assassins go into stealth mode, use any kind of aoe attack to expose them, whether from Hawke or a mage companion. My archer Hawke uses hail of arrows (bad idea on nightmare), to break their stealth.

same i use a combustion grenade of AOE attack to expose them though with archery you can one shot kill them usually if you use a basic attack just as they come into view
