1. When talking to Shepard on the Citadel, Anderson encourages him not to listen to TIM, as TIM wanted Shepard to use the Crucible to control Reapers, this proves Anderson is real...

2. TIM has blue scars on the face, very probably because he tried to control the Reapers using the Crucible, but failed because he couldn't control what already controlled him. So how could the Reapers have indoctrinated TIM once on the Citadel to convince Shepard to use the Crucible or do it himself, if he was already indoctrinated? Do you follow me?

3.When TIM says he wants to control the Reapers, Shepard replyes: "You can't... Can you? They don't allow you.."
Then TIM goes mad... this means Shepard thinks it isn't possible... so at least at that time the Reapers didn't control him, otherwise he should have thinked the same way TIM did.
