I liked the Cowboy Bebop ending, but Angel was eh. Angel still had less plot holes than Mass Effect 3 though.DrowVampyre wrote...

I thought Bioshock's ending was interesting. The twist came and after it happened I wasn't confused asking "Why is it this way, what happened?" There was plenty of foreshadowing in the audio tracks and the tapes you found.
Dragon Age: Origins, depending on your decisions (Which actually mattered a great deal in the ending! LOL)
Heavy Rain, which, as I said with DAO, depended on your decisions which greatly affected the ending in varying degrees. It could even give you a downright bitter one but it was still done well. Some of them made me really cringe and almost tear up because they were so heartbreaking. But they were done well.
Kingdom Hearts 1.
Crisis Core: Final Fantsy VII.

Just thought of another ending that I saw last year that was really REALLY sad but I still enjoyed the movie: Melancholia. You have complete closure and no plot holes: everyone dies. It actually couldn't have ended any other way, unlike ME3, because you were shown from the very beginning that Melancholia would collide with Earth. The last thing you see is the family sitting together as it breaks into earth's atmosphere and obliterates everything.

Clannad is another, if a visual novel counts.
And while the game is ancient, and maybe not a lot of people know it or would see it the way I do, Ys 2's ending always made me a little sad even as a little kid on the Turbo Grafx, the recent PSP version really did the ending well I thought.
And while I'm on Falcom games, LOH: Trails in the Sky Chapter One has a huge punch in the gut in the end.
