If we're going to go for completely bitter endings, Nineteen Eighty-Four. I would have preferred an ending like that, completely devoid of hope but well done than an ending like we got.
Six Feet Under? I still haven't decided whether I loved the ending or thought it was beyond cheesy but it's certainly bittersweet and delivers complete closure to the series that I think a lot of Mass Effect fans wanted. Though I'm sure if the game ended in a similar way we'd have a lot of depressed players.

Agreed. Halo 3's ending was absolutely brilliant in capturing the nature of Chief's and Cortana's relationship.
I also agree with the RDR, Mafia, and Watchmen (comic) recommendations. Very well handled, in my opinion.

STII: Wrath of Khan (Spock's funeral, Kirk reflecting on his feelings "You ask how do I feel? I feel... young
LOTR - Fellowship of the Ring (Boromir atones for trying to take the ring with a crowing moment of awesome, leading to his sacrifice, his funeral and the breaking of the fellowship)
Novels:
Pretty much any Warhammer 40k novel, but "Outcast Dead" from the Horus Heresy particularly comes to mind - the psycher completes his mission but is so world weary/reluctant to be taken in for interogation by rogal dorn that he commits suicide by having his mind destroyed.
Dune Messiah - The ghola-clone of Duncan Idaho is restored and Paul saves his newborn twin children, however Chani has died during childbirth then Paul walks alone and blind into the deep dessert to certain

While I realize it's kind of cheap for those who didn't read the novels, Chief and Cortana being alive actually added to the bittersweetness of the experience (imo). The books imply that Cortana is nearing the end of her life-span, known as rampancy, which she hovers even closer towards after being controlled by the Gravemind. The reason why Cortana is so sullen in that final scene is because she's aware that there's a good chance she'll be gone by the time anyone reaches them.

RDR and the first Mafia game are two of my favourite games of all time. Both were dark, bitter but fantastic endings that fit the story
