Did anyone else have this problem?
I capped out my Reputation bar, and then my Renegade eyes vanished.

Ive had this happen too. Its annoying I like my renegade eyes/scars.

You've got a reasonable amount of paragon there, maybe capping the bar with a paragon option was enough to revert your eyes.
Did the glow vanish completely or do you still have the three red blips on the iris?

The glow vanished completely and the pupils are now visible. And to be honest, it might be down to the Paragon score. I'll edit it with Gibbed and see what happens.
EDIT:
It was down to the Paragon/ Renegade score, never mind.
