In the Final Hours of Mass Effect 3 app, it is revealed that there was a scene during the "final push", where before getting blasted by Harbinger's beam, Shepard literally sees his/her two teammates get desintegrated by it first. The app says the scene was cut, but I'm told that if you enter the final battle with a low enough EMS your two companions do actually get killed. Is it that very scene that plays out, or are they simply ticked off as "dead" by the in-game mechanics?

If you go into battle with a low enough EMS your two squadmembers do, in fact, get killed. The scene you described will not play but their bodies will be lying behind you as you 'wake up' after being shot.

Yes. My squad mates were dead, they are not behind you but at about your 2 & 11 o clock when you get up. No inceneration scene though

Wow, I never noticed. How the hell do they make it aboard the Normandy later on then if they were dead? Yes, yes, IT, I get it but lets pretend that's not a possibility for five minutes since it hasn't been confirmed, lol.

I had Javik walk out of the Normandy when I never even recruited him.

Garrus and Javik had both walked off of the Normandy for me and they must have been dead since they were with me at the beam. Unless maybe since my WA score was high enough to get the "best ending", they never get flagged as dead?

No, I mean if you actually see them lying there dead, do they walk out later? I'm aware of Javik's glitch but that's beside the mechanic we're discussing, he's just the game's "last resort" if you have too few squaddies to spare for the epilogue. Or at least that's the way I see it =P
