Problem with the Citadel

The Citadel was Reaper tech designed to not only act as a giant mass relay to summon the Reapers to Harvest, but to be a galactic hub. This ensures that information on all "civilized" planets is available so the Reapers know where to go to harvest. However why wasn't indoctrination incorporated into the design? I can see that they wanted to leave things pristine as a trap but would not adding the component of indoctrination into the Citadel make things easier for the Reapers? 

I also have a hard time with the Catalyst being some primal part of the Citadel. Were we not told that the Citadel was created to act as a place for the various advanced races to end up? This guides the races into a compatible technological track desireable for the Reapers. The current ending would suggest that the Citadel pre-dated the Reapers.

I had always thought that Shepard was the Catalyst, a living being needed to direct the Crucible. I can see how the Citadel could be important given it's control over the other mass relays, thus using them to transmit the results. 

But the Catalyst being an AI that's part of the Citadel? That doesn't really fit at all in my opinion.
