I usually pick out a party consisting of squadmates that make the most sense for certain story missions or squadmates that provide the best banter or the most input.

Such as the Sur'Kesh mission: I picked Liara & Garrus, because of their prior relationship with Wrex & additional dialog they'd have BECAUSE they knew Wrex. And their banter when that Yarg busted loose was hilarious.

Shepard: I think that was the next Shadow Broker.
Garrus: I think I heard it mutter "T'Soni" under its breath.
Liara: That's not funny.

Or back in ME2, whenever you paired Miranda & Jack together = comedy gold

Then after that it just breaks down to who would be the most useful for certain missions:

Mordin & Tali for the Geth and mechs.
Garrus, Zaeed & Ashley for sniping at long range.
Miranda, Jack, Samara, Kasumi & Liara for the footsoldiers or crowd control.
Wrex, Grunt, EDI & James for tanking.
Jacob, Kaiden & Javik are not bad, but not exceptionally good in any particular area.

Though in ME3, I did have EDI in my squad 70% of the time. She makes a surprising good tank and her Decoy's later abilities were pretty useful. And she was pretty hot, which is a nice bonus.

I always picked Tali + Garrus in my first playthroughs, because they're my favorite characters and I wanted to see all of their squad banter/reactions to the levels. I'd then pick other squadmates (though usually rotate Tali out and keep Garrus in at all times) for subsequent playthroughs.

ME3: Liara and Vega were pretty much my squad the entire game.

And to any Garrus haters…I’m sorry but I can’t hear you over the sound of Garrus’s deafening awesomeness.

I always take Tali and Garrus on my primary playthrough. I haven't been able to bring myself to replay ME3 so I'm probably missing out on a lot squaddie dialogue.

I love Vega, he reminds me of at least half a dozen infantry grunts I knew in the army. Arm him with the chakrum launcher and just stand back.

In 3 I kept picking both Kaidan and Garrus because I was soooo hoping they would start **** over having both slept with me.

My dream team has always been Garrus and Liara for ME1, Miranda and Garrus for ME2 (overload plus warp ftw), and Liara and Garrus again for ME3 (gotta love singularity and overload).

ME2: Bioware, seriously? Messing with my trifecta? Siiiiiigh...Garrus and Miranda.
ME3: Liara and Garrus (woohoo!)

ME2: Tali (Character grew on me after having her in every ME1 mission, became LI)
ME3: Tali & Liara (Tali was LI and Liara kicked butt with stasis bubble)

ME2: Garrus and Tali. (Tali was a bit late, until then I think I used Miranda)
ME3: Garrus and Tali. (Used EDI until I got Tali as she is also tech. I use their shield blasting a lot as adept)

Basically whoevers my LI gets a reserved seat on my shuttle.  That would be Liara on my main.
