Well they have free will within the confines of the galactic order that was imposed on them by Shepard and the genocidal idiot. Since it seems to solve the whole creating things that want to kill you the only way it can do that is to fundamentally change the way every single living thing and toaster in the galaxy thinks. Otherwise what's to stop them from creating robots to clean the floors for them?

Robots don't have DNA, and anything multiplied by zero is zero. So diverse DNA multiplied by no DNA equal no diversity and no DNA.

No, that's not the same thing....after transfomation, they are still able to think/act on their own without external influence.  They still have 'free will'.

If someone walks by me and cuts off my arm, that's a transformation I'm not happy with and had no say in, but I still have free will.  The person who cut off my arm isn't now in control of everything I do.

Let's see.

Blue - Reapers and Star-Jar live and escape justice.
Green - Same as blue and in addition you **** up everyone's DNA without even asking them.
Red - Reapers and Star-Jar pay for their crimes.

I'd go out on a limb and say red is the paragon choice here.
