Far Cry - not just the ending, the whole later part of the game, because it goes from one of the most epic, fun and atmospheric shooters ever made when you're fighting mercs (who are brilliantly tongue in cheek knock offs of mooks from Die Hard etc) to absolute crap, once the mutants show up.
Call of Duty: United Offensive - because "Oh this is awesome - oh wait... it ended?".

But, here you are - other crappy endings:
- Mafia 2
- Divinity 2 (fans didn't like the ending, so devs make a expansion pack that adds more story and gameplay after the ending, and leads to proper one... so, BioWare - you know what to do now
- Dreamfall

...
Shouldn't we also discuss which games have better endings and the why for both worse and better? Strikes me as more constructive.
...
Fallout 3, vanilla version, because it makes even less sense. Fawkes was standing right there! It was a contrived attempt to shoehorn the player into a heroic sacrifice.
Giants: Citizen Kabuto. You kill the final boss, then the credits roll. Fin. Really, the game didn't care much for its story, most of it was in the manual.
Bla.
...
Fallout 2. It brought closure at the time (before we knew the Enclave was everywhere) and showed you the consequences of your actions, of which there were many different ones. All you did was have unprotected sex with Ms. Bishop and suddenly your son conquers New Reno.
Baldur's Gate 2 did something similar for your companions, Arcanum did it, every other Fallout game etc. Now, today it should be possible to do that with cutscenes, too, rather than having a still image with narration.

It's ends on a cliff hanger and fans have been waiting every since 2007 to finish the story of Gordon Freeman. Half Life is the series that made Valve and now they won't even talk about it.
At least Bioware created and released Mass Effect 3. I'll take a bad ME 3 ending over no ending at all.

Not exactly the same league, but both Mass Effect 2's and Dragon Age 2's endings are at least completely retarded.
Mass effect 2's ending is BADASS... how dare you! >

-SPOILER-
Total standard storyline: <Random Aliens> attack human colony - Space Marines clean up and...oh look...its Chaos behind it (as seen often in several books and games) - Ends in giant epic battle....oh wait no...its a quick-time-event...after that I was in a bad mood so I dont rally remember but I think you get arrested for being the hero.
- Spoiler end -

Half Life 2: Episode 2 has to take the cake for bad endings.

I'm sure Valve will eventually count to three

am i the only one that didn't mind the fallout 3 original ending? am i missing something?
I didn't find it too bad TBH. At least you got some closure, even if it was just a few pictures and some dialog.
The Broken Steel DLC did do the game justice though, and improved it alot.

Because of Steam and the money from it, Valve can do what it likes, take whatever amount of time it likes and patch its games forever if it wants to without it getting impractical.
A position I sorely wish BioWare had been in for the last few years.

Rage
Ghostbusters (NES)
Super Mario Bros. 2
Pro Wrestling
F.E.A.R 2 (honestly if you feel hollow with ME3, you have seen nothing like this)
Doom 3
Halo 2
KoToR 2: TSL
Those are some I could think of off the top of my head.
