Okay, so after the Indoctrination and Asari theory, I think I see a pattern.
Mass Effect is a series thats based on dreams and speculation.  But it fools you into thinking thats its not with red herring codex entries that seem to explain everything but the stuff that we dont know.  We get a false sense of knowing.

See, after Mass Effect 2, everything is a dream.  You go into a coma where the entire Normandy ship and crew is put into Stasis by the collectors so that you cant threaten their(Reapers) future.  Then, while youre sleeping, the entire star system is being invaded by Reapers.  All of the crew members are biotically transferred into a shared world where they think theyre saving the universe.  After you fight the collectors and the reapers, and wake up from the rubble, the next DLC will focus on you waking up from the Stasis imposed on the Normandy/crew.  Then youll have to do the REAL fight involving both the reapers and collectors.

Proof.

How did the Illusive Man go from grey area savior to total villain?
You always have the M8 avenger in Cutscenes.
You always use the M3 Predator in cutscenes.
Squadmates that cant use Assault Rifles are seen with the M8 Avenger.
During romance scenes, Garrus doesnt take off his visor.
Samara can use Assault rifles.  How can a biotic use ARs/Powers effectively, especially with the weight?
So the Blue Suns/Eclipse/Blood Pack work with you later after you kill half of their forces?
In Lair of the Shadow Broker, Shepards melee is insanely powerful.  Yet it takes him several hits to kill a husk.
Liara creates uber biotic shields, yet she never uses it except in cutscenes.
Joker is a cripple, but he's deadly accurate with a M8.  And the rifle kills in short bursts.
The M98 widow weighs 87 pounds.  How does Shepard carry it easily?

Since the Indoc theory and Asari shapeshift theory seem pretty valid, Id say this has its own ground too.  Its brilliant because everything presented is acatually a misrepresentation or imagination.
