When shepard got lifted up by the starchild's magic elevator after fainting on the citadel that was my exact thought.

when the artifact started talking about Reapers being servants of the cycle, was when I put the rumors and what I saw together. At the time I ignored, but here we are

A small flag went up during the 'in-between' section on Earth.
The one that let you say 'Goodbye' to squadmates and former squadmates.
Second flag went up after TIM shot himself.
I lost it after space elevator.

At first? Probably some point towards the end of the Starchild conversation, but even then I hadn't given up on the ending. It was probably the Normandy scene in the final cut scene where I felt let down by it I would say. I knew that was it, then, and my suspicions of it being indoctrination seemed to go up in smoke (I had been thinking it might be to do with that before coming back to the boards, haha).

When the Prothean VI said there was some thing controlling the cycle and the Reapers were just a part of it.... the wheels started to come off the bus.

When I went the wrong way because I got a phone call and didn't pay attention to exactly what the "Starchild" said. I went straight and the synthesis ending..I thought man I got the wrong one because I wasn't paying attention to which destroyed the reapers. So after the Normandy crash "Which I thought that was an odd cut scene" I reloaded did it again and got the same exact cut scenes, just a bit different..I realized then that there was no right way. They all were bad.

"Wha? Shepard's crippled?! How the F is he going to fight a boss if he can't move?! What the hell is going on??"

Mine came months before the game was released: when the developers promised the Reapers motivations/origins would be explained, I knew it wouldn't be as good as an inscrutable enemy. Even so, when Shepard reached whatever-that-was-masquerading-as-a-glowing-kid and heard the choices and could not question or really interact during the scene, I said "seriously?"
Then I watched Shepard's LI and Shepard's stalker, both of whom had been in the squad, stroll out of the Normandy. Well, that's a trick. XD

When Admiral Hackett radio'ed Shepard on the Citadel saying the Crucible wasn't working and it must be something on her end. She says something like, "what do I gotta do?" and I'm like, **** nooo no oh no no. She's collapsing and dying, no no. To come so far and achieve so little.
But then my expectations were surpassed. I received a rich, epic conclusion for all the efforts I made, and changed the face of the cosmos. The legacy of my character's decisions lived on into perpetuity.

Mine came the very instant they talk about a Crucible Weapon and every time they attempted to explain it a little bit more. I remembered Casey saying there would be no "off" button for the reapers and here we were building it. And getting terrible explanations on how it came about.

For me it was as soon as career-soldier Commander Shepard said "This isn't about strategy or tactics" in the defense committee hearing.
Then it was reinforced with the exploitation of the kid in the air duct as an unnecessary and cheap device to manufacture emotional investment.
The introduction of the MacGuffin (Crucible) on Mars should have been strike three, but kudos to BioWare for quickly making me forget about my serious early misgivings for the bulk of the game.
But un-kudos for bringing it all crashing back, so much worse than I could have possibly imagined, in the final ten minutes.

When I saw all the citizens in the opening scene wearing all the same clothes and doing the 'run for you life' shuffle. Not running away from the reaper but towards it. Something told me 'uh oh' quality control bypassed for the sake of a quick release.

The first thing that gave me a bit of doubt was coming on this forum to report the face-importing issue. I purposely avoided the "spoilers" section, but on the main forums page you can see the most recent thread that was posted in, and the one that was shown was something along the lines of "Bioware killed the ending." I was about 1% worried then, but then I thought (without entering the thread) "nah, probably disgruntled fan who is pissed at the ending because Tali and Shepard didn't have hybrid babies [impossible] at the end." I kept on playing happily.
My first REAL indication the ending could be bad was when Anderson and Shepard started talking about trying to run into this teleport-beam to SOMEHOW get to the Citadel to SOMEHOW find the controls for the Catalyst and SOMEHOW figure out how to make it work. I was like "Ok, lots of plot holes here I guess, but I still have faith; Bioware knows how to end a story well."
Then, when Shepard got blasted by Harbinger's beam, that's when I really started to get wary. I thought "wait, if he's THIS messed up, how am I going to be able to stop ANY opposition when I got onto the Citadel?" By this point I was a little disappointed because the only way it could happen was with a deus ex machina ending. And then of course, I got to the starchild. From their until the end credits, by satisfaction took a steady slide downhill until it hit rock bottom.

"How'd they get past our defenses?"
Seriously. That one throwaway line in the introduction was so stupid and so jarringly out-of-place, I knew my expectations would not be met.

When I played the demo and it had that Dragon Age 2 sheen to it. That feeling of "hmm, this somehow feels cheaper than me2, not better. Same thing happened in DA2 and look how that turned out".
I got over it because I love mass effect. Looks like my gut was right though.

I felt a sense of dread when in the last dream (?), my Shepard was next to the god child and they both go up in flames. At that point I was like gosh darn she is gonna die.

The dream sequence. That very first one.
It was then followed by an excessively long cutscene with very limited dialogue choices.
I realised then that perhaps this was not going to live up to everything promised.

Thinking about it, I think my earliest "uh-oh" moment was when I watched my War Assets rise, and did some multiplayer matches, and had the green bar totally filled before even dealing with the Quarians, and saw "chances of success are even." I was looking forward to getting it to something like "Reapers? WHAT Reapers?" When I saw that, no matter how many extra War Assets I got, the "chances of success" stayed the same, I had a sinking feeling that this was definitely going to be a pyhrric victory.
And it totally was. Just without the "victory" part.

Well , finding out a super weapon at the beginning of the game, I thought "okay it's cool probably a reaper trap"
Then Shepard obsessed with saving earth , I thought begging every race to save your planet sounded dumb.
I mean i felt bad begging the turian for help ,and watching them get slaughtered "BUt EArthhhhhh got to be saved"
Then cerberus , also acting like total idiot, TIM knew about indoctrination ,so when i saw the video where he ask to get some wierd implant i facepalm.
The nightmares , they felt out of place .
But it was still ok , I mean curing the genophage and rannoch were great so i had still faith .
I knew the ending were supposed to be really bad ,i thought people were over emotional because Shep died or something...then shep fell on the disco heaven elevator and all hell broke lose.

Red flags first started appearing for me in the dreams where Shepard turns pedophile and chases after VentKid followed by too much auto-dialogue with most everyone on the Normandy, Liara being rammed down my throat as a potential LI again (yeah, yeah, I get it, EAWare: you love her), the Reaper on Rannoch blurting out of a higher existence, the Battle for Earth with little-to-no ground war assets, Harbinger's deathbeam annihilating only my armor, Marauder Shields's last stand, and ultimately Space Jesus's appearance from out of nowhere.

wait no I take that back
The demo. I noticed right away that the neutral option went bye bye and that's where I had my first "uh oh" with the game. It was just an early sign of how choices were going to be handled later.
