You are right, we 'got burned' by the ending... It is clear there are many problems with the ending;
1- The Crucible itself
Every 50,000 years each cycle adds to the plans of this.... thing!? The odds of this are so remote that one slip up in the millions of years this cycle has been going on would lose everything on it... Considering that no expert has any clue of what it is supposed to do makes it doubley unlikely that anyone would even TRY to make it, let alone plan it...
2- The star child contradicts itself twice
AND ret con's ME1.
It states that; "The created will always rebel against the creators." IFF this star child made the reapers, why aren't the reapers rebelling against him? This doesn't even take into account EDI or the Geth. Through-out ALL the lore of Mass Effect the Geth only acted in self-defense. It requires the intervention of the reapers themselves to make the geth fight organics (Heretics).
The conversation with Soverign establishes that each Reaper is like a nation, independent, the Star Child controlling them destroys this... It also reveals a weakness, instead of choosing RGB, Shepard can just get on the comms with Hackett and tell him to blow up the Citadel (the reaper controller)...
3- Ret Con Mass Relay destruction
In the Arrival DLC it's stated the destruction of a mass relay will destroy a star system, akin to a super nova. Destroying the relays will effectively wipe out the homeworlds of every major species... Obviously we'll have to say that these are "different" explosions...
4- Guarding Organics against Synthetics
Again ignoring EDI / Geth it has already been established that the organics are capable of protecting themselves against synthetics... The moon base AI (lol @ those that know), The Geth can be pushed back, even the Quarians were about to wipe them out, it required the intervention of a Reaper to turn the tide. The organics have also already established laws against AI's and are capable of policing themselves... No Reapers needed...
5- Space Magic...
The Red and Blue Choices can be explained... maybe, I can buy that... (Though the Blue Choice kinda validates the secondary antagonist's view point and it rips-off the game "Prey")
But the Green Choice... Is sensless. Galactic personal genetic/synthetic re-engineering of EVERYTHING!? Plants become part synthetic, Joker's Hat is part synthetic....
Does this include ships? Quarian Suits? Omni-Tools? Rocks!?
Lets assume that was not intended and it's only humanoid sentient life; (quarians, turians, humans, Geth? etc.)
This means that the beam shot from the Citadel / Relays would have to selectively change parts of every organic on a personal level, keeping each person unique but adding in synthetic cells? This is
Impossible, even in the Mass Effect universe...
6- Joker...
Ok, you get shot by Harbinger's Lazor... Joker does a fly by and picks up your squad mates. This method ret-cons ME2 logistics stating the SR-2 Normandy is too large to do this effectively, therefore we have the Kodiak shuttles. Even if STEEEEVE dies Joker still does the pick-up... (why didn't we do a fly by in the first place and just do a mako drop into the conduit? He's done it before...)
Anyway Joker picks up the crew, at this point in events you will have opened the Citadel by now and the Crucible will be on it's way to docking. Ok, makes a little sense so far....
Crucible activates, massive RGB explosion occurs, Joker gets scared of it and goes to FTL. We are now establishing the RGB explosion is FT-FTL cause it catches the Normandy. This is 'kind of' ok so far but the consequences of your RGB take on...
IF u chose Red, they are dead, Red is stated to destroy higher technologies, mainly space faring tech...
IF u chose Blue or Green they *might* be saved, if you have any Dextro's left then there will be a 50% chance that only Garrus / Tali survive...
Now in ALL cases the galactic fleet is stranded in Sol (assuming they didn't chicken out) and we are assuming the RGB explosion got every reaper in the galaxy (again unlikely).
There are MANY other problems but they are relatively minor compared to the ones I noted.
The 'Free Epilogue DLC' will have to address EVERYONE of these concerns raised (maybe not the Crucible plans, but that is still a far-fetched plot device...)
