There is a way that it will address all the plot holes, sillyness, and general incongruity of the ending. I hate saying this (my fingers are physically painful as I type):
The Indoctrination Theory is real.
That's it. The scene where we see an N7 armor breathing (nobody said it was Shepard) is continued. Then we see the space battle play out, the various characters we saved or kill are involved (saved or betrayed), and Shepard destroys the Reapers or serves as their deliverance. The ending depends on whether you chose synthesis, control, or destruction. Shepard's actions change depending on which (with Destruction being the most different, and Control/Synthesis having some difference in how it worked). Choosing Destruction at the end means you fire the Crucible and annihilate the Reapers, while the other two end up similarly enough, with Shepard becoming the controlling Avatar of the Human Reaper (and perhaps indoctrinating his squadmates into becoming controlling intelligences for other Reapers from this cycle).
That could be done in 5-10 minutes of cut scenes. I wouldn't mind if it turned out being something random like that. I'd still be ticked that they played the Indoctrination game IRL, but they'd earn SOME redemption.
I vote we hush for now, and give Bioware the benefit of the doubt. After the DLC has gone down, and we have a chance to see the end we can decide on the whole thing.
