For me, one scene that always gets me is when you meet David Archer on Grissom Academy, you hear the Overlord music playing, and he talks about how Shepard "made it quiet", and how he's been "counting the days you extended my life."  Moments like that really drive home how over 3 games my Shepard has in all seriousness been a "Big Goddamn Hero".
