Dont know if this was made public already, but I've read that several times about people believing the catalyst lived in the citadel for all the time and why he did not disable the mass relays whe the reapers were arriving and so on.
If you listen carefully to him at the end he says the citadel is his home but more important "the last time we were here ... " if he just meant the reapers he would say "the last time they were here ..." so if he wasnt there it should be the reason why no one noticed him/could interact with him in the past two games.

Sorry if this was already postet but I felt like I have to share this perhaps it solves a plot hole (999 more to go)
