Indoctrination was true. But not in the way you want.

Stick with me here.  Space kid is Harbenger or Harbengers creater and a liar.  So if you pick Control or synthesis we see that you are following the path of two people who we know from experience have already been indoctrinated (I-Man and Saren), you are basically taking there actions to completion.  Control you basically replace the Reapers just like I-man would have done.  Synthesis you basically become the Reapers like Saren would have done. 

Except unlike the Indocrination theory that people wanted  the game just ends, there is no waking up afterwards as in a sense you failed.  The Reapers win and you lose. 

However if you use the destroy method this is the only time you are using the catalyst.  If you remember Javik says the Prothiens who weren't Indoctrinated wanted to distroy all synthetics and that is what the catalyst does.  So the true choice if you don't want to end the game on indoctination is destroy.  Now this would have made more sense if the cut senes would have been more then just different colors. 

So the Indoctination theory is true only the game ends with Shepard Indoctrinated and thats it unless you pick distroy and Edi and the Geth are the collateral damage.  Now it is a very bad ending but at least for me if I think of it this way it makes more senes.  Don't ask me about the jungle planet though, that is just dumb.
