Do the bonuses only affect Shepard, or do they affect the team as well?

Shepard only. If say you pick +5% power damage, then it actually reflects in the Power Tab for Shepard, but nothing changes for your Squad mates. If the upgrades effects all squadmates then it would basically make Power Recharge the most power stat for upgrades, since your squadmate's power regen takes forever at least for Garrus and James.
