Sounds like the story makers at Bioware wanted an ending that's a twist.  An unexpected ending wouldn't have been bad if it hadn't ignored nearly every player choice made during the game.  I suppose their could be a good ending if one uses their own artistic vision to imagine one.  Say one chooses control.  The Reapers go away for good.  several civilizations are advanced enough to possibly rebuild the mass relays.  Eventually, probably after several decades to rebuild the relays most races can go home.  The Quarians and Geth build a new civilization where organics and synthetics meld.  If you can control the Reapers why not tell them to self destruct or perhaps to rebuild the mass relays.  How do you control the Reapers if you are dead?

Everyone's opinion on artistic vision is different.  Personally I don't think the crucifix suspended in a jar of urine is art, but that's just my opinion.
