I've got this issue too. I think our Sheps have the same lips?

You're right.
I assume you're using mouth shape no # 1? Here's what you need to do:
Start new ME2 game, recreate your face, but use mouth shape no # 7 instead. These mouth shapes look identical in both ME1 and ME2 but for some reason the first one causes problems.

This proves I have no idea what I'm doing. Gave lazarus a shot, and it seems like no matter what, I'm fated to have the wrong Shep, haha.

Comes out looking superior to the ME3 1.02 import, but, for lack of a better phrase, she's doing the Facebook duckface with her lips. Couldn't begin to have any idea how to fix that.

Nice to see it work for others, though. Glad some people out there get to use their proper Shep.

There's progress, but by no means finished. Which lod map are you using? Try the one without the eyes/mouth mapped if you're having problems.

Actually, a while back I told Pheonix it would be great if we all had a celebration thread to show off our restored Sheps IF this ever got fixed...well, now it is, so that's what I'll be doing!

I warmed up the face with blush and increased the skin specular map.

Now that I compare them side by side, I can't believe I actually finished my first playthrough with the initial import.  I knew something was wrong, but I didn't know how wrong.

Touching up the makeup and increasing the skin spec on the Laz+gibbed face warms up the face.  The default import looked sickly and pale.

Here's how to replicate 'the look' I have here.

Vector Parameter:
HED_Blush_Vector: 0.154, 0.187, 0.55  - This gives a natural sunkissed blush color
HED_EyeShadow_Tint_Vector: 0.0111260824, 0.0199178383, 0.004559755
HED_Brow_Tint_Vector: 0.009021493, 0.007751028, 0.009021493

Scalar Parameter:
HED_Blush_Scalar: 1
HED_Addn_Spec_Lips_Scalar: 0.210000008
HED_Addn_SPwr_Lips_Scalar: 10
HED_Lips_Tint_Scalar: 0.15
HED_EyeShadow_Tint_Scalar: 1
HED_Brow_Tint_Scalar: 1
HED_SPwr_Scalar: 10.4093 - Increases skin glow more like ME2.  My starting value was 2.5

And finally, the new improved expression animation says it all, I think.  ^_^

A very nice look is possible in the ME3 engine.  It just wasn't flipped 'on'.

So now I have my real character, I'm off for NG+ Insanity.  The first playthrough  was just a practice run with a stunt double.  ;)

Now only if it were possible to mod the ending...

Anyone knows how to get the "shine"-like effect of ME2 hair back? I tried increasing HAIR_SPwr_Scalar, but that seemed to have no effect. :P

Did you try both with and without OffsetBones adjustment? Oh, and don't try to judge from the squad screen. The modded Shep tends to look a bit weird in the squad screen. The squad screen expression seems to be made with the default dead stare in mind.

The skin is a little darker, but it also has a glow. You'll see it when you go to a more lighted area like the Citadel.

You can get a really intense shine with HighlightxColor, but I recommend backups before you start playing with it. Results are often...unexpected. Safer to experiment with HighlightxIntensity in the scalar parameters. Also look for variables like Spec or SPwr. But this is uncharted, so no idea what the effects will be.

I noticed this, too! I THINK the inside of the lip isn't animating properly. The outside is. So it stretches weirdly.

BTW - there really IS an improvement in the ME3 lighting/rendering engine. We just haven't been able to see it because our characters were tuned down.

[Edit] I have the spec map on the skin up a little too high.

What I did to achieve this is by going through the following:

I have unmapped all verticles of the latest map except the eyes, brows, nose and ears ones.
The reason is that the mapping on the mouth is not very good yet. (Actualy I have no Idea how you guys made it almost perfect... I salute you!),
another reason is that I actualy liked ME3's face structure more than the ME2 one. :D   
Also the head mesh form ME2 was resulting clipping with my hair:

Then I've created the save without adjusting the offset bones.
After that I have manualy added only the offset bones valiues of the eyes and the brows from the ME2 save,
and then mirroring their values to them to make them symethrical. That gave me awesome results!
 
These are the offset bones for the eyes and the brows:

brow_Left
brow_right
eyeBlink_Right
outBrow_left
outBrow_Right
underEye_left
underEye_Right
Eye_Right
Eye_Left
lowLid_Right
eyeBlink_Left
lowLid_Left

Also I have adjusted the position of the eyeballs to fix the clipping when Shep closes her eyes:
