I would like to begin by stating some places I agree and disagree for clarity.
I agree
Save a few jumps of plot which have been rather humorously pointed out by JShepppp Mass effect is a great story which has a large amount of character and plot development. The ending did not live up to this development. 

I disagree
with the assesment that this has destroyed my appreciation for all things EA/bioware

Ultimately my problems with the game boils down to a few issues.

I have never really found a surprise character at the end of a story to be a well done plot development. I would cite the enemy at the end of Final fantasy 9 (does anyone even remember that guys name or what the heck it did?) or the gravemind of halo 2. However, people still use these characters perhaps believing it adds some kind of exciting twist to the story. Some may put forth that the VI on thesia was the forshadowing of catalyst. If that was their plan it was not very well done.

Thus from the start any ending involving star child. without a great amount of development being added to the story, would be a mistake

I am also agree with what  The Divine Avenger said about all three choices breaking much of the character development of both shepherd and the geth/edi. 

Lastly this being the must subjective point, I just want to say "WTF Bioware." My shepherds story was one of developing close relationships with people and battling to save them at all costs and because I am shepherd well... I win at the end.  That is not a option in ME3. I want to see shepherd meet his romance option again, I want to see a short cut scene where the species start to rebuild with a new sense of unity, the geth/quarien union was my favorite part of the game. What I don't want to see is some circle of life ending where 50,000 years later they talk about "the shepherd"
