One I know has been brought up already, and that's the insane loading time for armor when viewing it in the armor locker. Sometimes it doesn't load at all.

The second is the War Asset update regarding the argument Shepard resolves in the C-Sec office on Presidum commons about focusing on minor crimes/misdemeanors vs. focusing on internal security and Cerberus. No matter what I choose, the War Asset is updated as siding with the "minor crimes" C-sec officer, which lower the Asset's value.
