Taking the plot at face value... why would the Catalyst, King of the Reapers... let Shepard just "win?"
He was almost dead to begin with... and we already know that the Catalyst controls the Reapers... so why wasn't a new Marauder Shields sent up while they were talking to blow Shepard away?
Why does the Catalyst roughly say "Hey Shepard, if you want to destroy us go ahead, I won't stop you... feel free to do whatever you want."?
Bioware... you have the floor.

Why kill Shepard when it could have Shepard do it's job for it?
He was dumbstruck by biowares decision to actually use him in the gameMr. Gogeta34 wrote...

THIS!
Seriously, it doesnt make any sense. The catalyst says because " the first organic is ever" is standing before him it is "proof that my solution will not work anymore." UHHHH really? because apparantly the reapers are unbeatable through conventional tactics so all the catalyst has to do is sit by and watch the victory fleet get decimated by the unstoppable reapers and then continue harvesting organics of the cycle. So the answer to your question is. . . uhhhhh cause art duh. lol

The solution was no longer valid thing makes no sense. He was the one that set up the magical elevator to bring you up.Shallyah wrote...
According himself, that a human had made it into that chamber proved that his "Solution" was no longer valid.
He gives you three choices:
*Red - Prove me wrong. Wipe Reapers (please don't do this) and prove that organics can rule the galaxy without being doomed to eventual extinction.
*Blue - Prove me right. Control the Reapers as if you were me, sooner or later you will see my logic in your own eyes and cause mass genocide yourself.
*Green - Prove me even more right. Synthetics and Organics can not coexist. So make us all the same. Nevermind those who wouldn't consent on messing with their genes, or those thta would prefer to die rather than become half synthetic, we're not asking them anyway.

Actually, apparently they did not go anywhere. If you wait for a bit without making crazy choices kid gives you, you will get endgame screen "Crucible Was Destroyed". So I assume this means they win? (it does not elaborate what happens after).
Question is - why did he present you with choices he could just wait for a bit for Reaper fleet to gain upper edge and destroy Crucible anyway?

Except you didn't fix anything. If the agenda of the Reapers was to simply kill synthetics, they would do it. Nothing stops more synthetics from being made in the future.
The agenda of the Reapers is based on the Catalyst's warped logic.
The Catalyst's warped logic is that all organics and synthetics can't be trusted, so if they ever reach a point they could be a threat (by building the Crucible) he will simply reset them all to the year zero.
All synthetics destroyed, all current organic civilisation destroyed. In it's mind, this buys "time" and furthers it's agenda.
This also means organics have wasted time and resources building the Crucible instead of defeating the Reapers conventionally, which would be the ONLY way the Reapers actually lose.

Some people found the defence "he just wants you to make a choice (for its own reasons you maybe can't comprehend)". I've summarized it here - social.bioware.com/forum/1/topic/355/index/11285857Mr. Gogeta34 wrote...
Someone on here mentioned that the Cruicible gets destroyed if you don't make a decision fast enough...
If The Reaper King wanted Shepard to make a choice? Why would he have the Reapers destroy the Crucible? It doesn't make sense.

You assume it desires to have the Reapers do what they do. There's a difference between want and must...where at one point the Catalyst could have decided the fate of the galaxy (and did), Shepard now has that same decision to make.
AI are capable of being confused. EDI even is at some point before Shep helps her clarify.
For some reason he wants you to make a choice quickly. The only "sane" reason I could see is that he's enjoying seeing you agonizing over deciding fates of civilizations in limited time you have.Mr. Gogeta34 wrote...
Assuming one of the posters here is right (never tested it myself)... why would the Crucible be destroyed if the Catalyst actually wants you to make a choice?
