The crucible, supposedly designed, re-designed over countless cycles left for the next somewhere along the way was altered to use the "Catalyst". The catalyst it/him/herselft says that we were the first to make it there so how did the ones that changed the design to use it know about it?
IF we wer the first to encounter the "Catalyst" then how does the crucible use it/him/her

The ME universe is full of technology designed to interface with alien tech that the people who use it barely understand. Why should the crucible be any different?

Because they know about the alien tech. They didn't even know the catalyst existed much less how to interface with it. It's clear that the way the crucible was supposed to work is do nothing but provide the energy/power the catalyst needed to do it's galaxy wide thing based on shephards choice.
That means someone, somewhere had to know the catlylst existed and that it was waiting for someone to make it that far.
