I'm trying to piece together what is going on at Sancuary. I understand what is happening, I should say but why.

If TIM is indoctrinated all his other actions make sense. He's making trouble, weakening the war effort and so forth under the delusion of "control". What goes "wrong" at Sancuary then where the Reapers have to show up and slap Cerberus around because whatever he's doing is no longer their bidding obviously. Did they have control but let something potentially this big slip by or does he not becomes indocrinated until later (and thus the facial "changes".
