It's not so hard to explain - Cerberus experimenting on Geth, who then escape, or Geth overrun a facility, or a small team of heretics wind up on Tuchanka to aid the Reapers. Big planet, after all...
As opposed to thousands (heck, even dozens) of Protheans suddenly wandering around - while at the same time, it's stated pretty clearly that they're all extinct, and there's a huge fuss about Javik being the last of his kind.
The former is easily 'hand-waved'. The latter undermines some major story beats in a big way. BIG difference.
Methinks you might be trying too hard to miss the point...

Know how many were alive before we knew about the one who was alive? None.
How many more protheans might be found in stasis?
As for thousands, that's not necessarily required. If protheans were introduced into the multiplayer then the maximum number you'd ever see would be four though I doubt they'd actually put a number on how many protheans were found.

Merc groups use the same classes we already have. Even though MP might care about lore, it doesn't really care about timeline - you can play all those MP maps even if your Shepard hasn't secured them yet. In different playthroughs you might just ignore them - so what would be N7 teams doing on Noveria, Tuchanka and so on if you just skipped the places? You can do the same ignoring recruiting the mercs - therefore merc groups would be perfectly fine as enemy. Even if you kill Santiago on Zoria and keep shooting all the mercs you see - they don't attack you all the time on Omega. If not every merc is aggressive every time, not all merc troops/platoons/whatever would have to accept the deal with Aria and Shepard.Steelgrave wrote...

The merc groups are on our side now so they would need to be added as playable characters. That would stay within the lore too. And why couldn't the MP matches relate to N7 missions from before the invasion - hence shooting mercs and collectors? There is no specific time given in MP. It doesn't really break the lore as much as hordes of playable protheans would.

PS... to the shepherd clone comment he was not a clone if you watch me2 at the start he was just brought back to life with a few add-ons annoyed me thou I lost my face scar being brought back.
and i agree i would love to use Jav's rifle in mp sweet sweet beams husks turning into green puddles of ooze in its wake

Lore says... Potentially:
Quarians are deads
Geth are dead
Shephard is dead
And that depends on the player. I'm pretty sure that "lore" for bioware is 100% paragon perfect completion (nothing missed, all choices with maximum awesomeness). And of course that means (for all we can do) that JAbik was placed in a cloning vat and we can havce as many protheans as we want.
I'm ok with that.

It would cheapen Javiks character arc is the main thing.
There's supposed to be a prothean sole survivor. The shepard of his cycle. Not an entire friggin black ops team that was really good at hiding.

Remember, it's a big galaxy, and according to the codex the Citadel races have basically stopped exploring the galaxy since the rachni war out of fear of finding another advanced hostile race.
But, until there's something in single-player or books or something that says, "gee hey look we found a lost but intact prothean colony" then no, they shouldn't be in multi-player.
