Like the other three factions, they have a range of long range troops as well as troops designed for close range. The Praetorian can act as the 'boss' enemy type, like the Atlas or the Geth Prime (just imagine two or three Praetorians on the Gold setting).
Plus, the Collectors bring something unique to the game in the form of Harbinger: on Silver and Gold, you won't want to ignore Harbinger for long as he is considerably more powerful than a standard troop, but you don't want to kill him either as another troop will be 'possessed' by him.
As for why the Collectors are still around after you destroyed the Base: it seems unlikely that every Collector Ship (and ME2 confirmed that there is more than one) was docked at the Base, else they would have come out to attack the Normandy too.
I personally would like to see them become an enemy faction. They're different enough from the Reaper faction to justify their presence in the game, and there are no other factions in the ME universe that can be used. You could argue that the mercenary groups from ME2 have enough troop types if you include the mechs, but they're on Shepard's side in ME3.
You could also utilise Collector Swarms. Perhaps there could be some new objective round, where you have to defend your team against Collector Swarms. One player picks up a shield device (biotic or otherwise), and the rest of the team must defend them while remaining inside the shield, as the area outside is infested with swarms for the round. The player generating/holding the shield can move around to more well-defended areas or to ammo piles. It changes the dynamics of the team play completely as players cannot go off on their own for this round, and are instead confined to a certain area (albeit an area that can move). The player holding the shield device can set it down, making the shield stationary, so that they can help fight, and anyone can pick it up. You can't run while carrying it, and if you die it is dropped to the ground for any other player to pick up, whilst reminaing active the whole time.
Contrived to be sure, but it mixes things up a bit. Also, it obviously wouldn't work for one player so simply wouldn't come up as an objective if there is only one player.
So, thoughts?

-Brings something unique to the battlefield, as you cannot afford to ignore it on Silver or Gold due to its powerful attacks but you don't necessarily to kill it until the other Collector soldiers are dead as it will just come back
Scion
-Very high armour
-To an extent it fills the role of the 'tank' enemy, like the Atlas or Brute
-Its ability can also kick you out of cover, making them a priority in harder settings
Praetorian
-Very high armour
-High barrier that recharges at intervals (although presumably the rocket launcher would bypass this ability)
-Combines the 'miniboss' roles of the Phantom, Banshee and Geth Prime with the 'tank' roles of the Atlas and Brute
