*EDIT* deleted my post after I realized I named most of the cast of ME2 somehow.
So instead I'll name the characters who grew on me the most (not necessarily my overall favorites)
James Vega - the 'loco' bit got old, but his personality seemed to grow with the game and his attitude changed. I liked that.
Liara - she went from this mousy shy person on Therum into a confident, calculated, but tender companion. A total 180.
Thane - Honestly I disliked him at first. The worn thin 'assassin with a conscious' just seemed played out. But then when this last bit of spirituality comes out in ME3, it made me miss him in a way I hadn't considered previously.
So instead I'll name the characters who grew on me the most (not necessarily my overall favorites)

1) Legion - I have always love the idea of AIs. The lore behind the Geth and Legion in particular is very enjoyable to me. I like how he evolves through ME2 into ME3. How it showed the Geth were just as flawed as organics when backed into a corner. I wish he had more of a role in ME2. I was VERY distraught when my Renegade Shep didn't have the pull to flip the fleets and Tali killed him. I couldn't do it... Definitely my favorite. EDIT Can't believe I forgot "overclocking kinetic barriers" is the best combat emote ever!
2) Garrus - as many others have said, he is basically Shepard's best friend. They have been together since the begining. His character has really evolved over all three games, his writing is pretty good, his VA is good, and I like his character in general. If I had to pick only one character to have my back it would be Garrus.
3) Zaeed - several characters surpised me in ME2, but Zaeed was the best writen. He was interesting, had a great VA, great motivations, and a good story. Again same as Legion I wish I would have gotten more Zaeed specific storyline and dialogue other than his loyalty mission. Zaeed was good enough to be one of the primary squadmate in ME2 and could have replaced James in ME3 (not that I hate James, I just like Zaeed more). He is very effective in combat as well, I take him with me nearly every playthrough of ME2.
Close but not quite: Tali (best LI), Joker, EDI (same reason as Legion).

that is how badass he is... Though ending Shepard was not himself.

3 Garrus - If you want a friend to have your back, you would want Garrus, loyal to a fault. He is with you in all the games.

1 Liara, so innocent in ME1, becomes more of a rebel in ME2 and in ME3 she seems just more mature. Beatuifull, Powerfull, Thoughtfull, Passionate and the love of my Shepards life, and also she is blue, my favorite color
2 Tali, cutest nerd in the galaxy. So close to being my Shepards LI, also very loyal, and also she is with in all your games.
3 Edi, though I am not sure she is female :S but she is also Normandy and everyone knows vehicles are always female. She has some very interesting dialog in ME3.

Legion - A creative design, part of a network, cool voice. probably the first creature that creates sympathy in the player through his storyline towards synthetic beings. EDI, with her humor, creates some fun moments between herself and Jeff, and opens for more detailed interaction with Joker. But the fem-bot design she brandishes in ME3 makes me think so much less of her than I probably should have. Legion, saving the Geth, saving the Quarians and bringing them home, changing even Tali's mind about AI's... He made a profoundly positive experience which set up a stark contrast to the Reapers.
Garrus/Tali - They both make the whole Mass Effect gameplay experience so much more, for so many players. Great designs, nice mystery about the Quarians' actual face. Garrus being a true friend, and you as well if you missed on purpose. Bright minds and good leaders.
Samantha Traynor - Surprisingly enough... I totally fell for her. I thought Liara would sweep me off my feet, yet again, in the third game. But, Samantha showed geeky intelligence, impressive work, an enthusiasm and humor that made me want to spend even more time with her than the game allowed. I hope I will see her again.
On a side-note, the Thorian, Rachni Queen and other beings and species met through the games deserved more than they got from the writers. I absolutely hated that I had no other option than killing a sentient being that was more than 50.000 years old. How totally insane isn't that? So the Thorian was angry because it was being used and abused and didn't trust you. I can totally understand that. And humans (probably among other species) colonizing its world and threatening its very excistence. And I have to kill it? Why! Pissed me off.

In no order; I really don't think you could put the three in a numbered bracket. They have all developed such a loyal, devout following of fans that they are equally important to the series.
And to think that they weren't expected by Bioware, particularly Tali, to be such popular squadmates.

Liara and Tali both get the 3rd spot because of the character growth we see from both of them throughout the games.
