2.Aria- she is just bad ass
3. Morinth- used to be EDI but the sex bot body is just so uncomplimentary to her character, and Morinth is perhaps the most undervalued character in the series, yes she is reprehensible and completely hedonistic but she is also the only squad mate who I ever saw as Shepard's equal, she may follow you but she isn't under your thumb (a quality that Miranda originally had but got diluted as the story progressed), and even though I appreciate many would have simply killed her I do wish her fans weren't given the finger in ME3

2. Garrus
3. Jack
First two were easy. Had trouble narrowing down that third spot. Honorable mention to Mordin, TIM, Zaeed, and, of course, Wrex.
Edit: Oh balls, I forgot about Anderson. Anderson too. He was awesome.

2. Liara. Her arc is poignant and her love/loyalty for Shepard is incredibly moving.
3. Tie - Tali/Mordin. Tali's just a great character with a great backstory, and whether she's a friend or a LI, she's one of the best conversationalists in the game. Mordin's story is possbly the most morally profound in the whole series - a nuanced, moving redemption story that ends in such a perfect, fitting, tragic way (see - now THAT is how you do bittersweet right). Mordin's death is the first VG moment that has ever brought me to real tears.

Liara T'Soni. Ahh, Liara. I'm biased here, since she's my preferred LI, but still, she has a lot of character development. You see her transformation from innocent scientist to hardened information broker from ME1 to ME2, but she still keeps her fascination for science and ancient history through all the games (especially in the third game when she interacts with Javik). You get to meet both of her parents and learn what her relationship with each of them are (particularly Benezia, as that is who Liara grows up with). It was also quite powerful seeing her reaction to the fall of Thessia, and I appreciated being there to help comfort her (especially considering that she is my LI).
Tali'Zorah. Tali has a strong personality and a lot of strong opinions, which is awesome. She definitely has a kind of outgoing, geeky personaliy, and her passion for ship engines and other technology, while perhaps not unique among the Quarians, is nonetheless quite fascinating. In addition to learning about her complex relationship with her father, we also get to experience her relationships with a lot of other Quarians in the Fleet. And while she is very anti-Geth in ME1, we get to see her opinions shift after she meets Legion, to the point where she is actually mourning him when he dies.
Samara. Samara is fascinating to me because her beliefs and her personal experiences are so unique, so different from pretty much everyone else you meet. In short, she is one of the most "alien" characters in the franchise. Her code is one of the strictest justice, a philosophy that does not line up smoothly with either a paragon or renegade Shepard. At the same time, she has three daughters who she loves passionately. After hunting down Morinth and killing her with her own hands, she mourns her death, and takes pride in Morinth's personal strength and willpower. When her other two daughters are in danger, she rushes to their defense, and when only one daughter remains she chooses that she would rather commit suicide than follow the what she believes is the code's requirement that she kill that daughter. I am most grateful to the developers for giving us the chance to save her and let her daughter come up with a viable third solution.

My favs were probably:
Garrus
Mordin
Tali
Tali's inclusion is impressive because I didn't much care for her in the first one, but I thought they did a great job with her in ME2 and ME3.
agreed. Though the krogans have always been my bro's. I'm not sure where to place Grunt or Wrex; maybe above tali? It's just like you said,Tali just wasn't really a friend in my opinion during ME1. I had more of a connection with Wrex, and even though he wasn't in 2, I got what what I needed to continue my Krogan relationship thanks to Grunt.
I actually didn't have much of a connection with Wrex in the first game either haha. Both he and Tali were much more interesting in the sequels.
Wrex can single handidly take credit for curing the Genophage. IF it wasn't for the development of him as a character in ME2 and ME3 (and the inclusion) of Eve, I was going to let them wither. It was too much of a risk, but seeing their leadership kinda gave me faith. The team really pulled out the stops with the writing there.
Obviously I like Tali (who was responsblie for me getting ME2) given my avatar, but I also like the character development, especially if she is your LI.
Hooking up with Tali for my third is legion, but I think the credit goes to the writing team. By choosing to have Legion show Shep the true history of the Quarians and Geth (ie showing that it wasn't just the Quarians going buck wild on the emergant geth) he made them appear sympathetic where as if he had not bothered then the Quarians would have been (to the eyes of the gamer, and the Quarian's themselves) mass murders.
Actually, Mordin was insanely awesome too. And Jack, although I was slightly distraught during me replay of ME1 to find that EVERYONE (pretty much) shouts 'I WILL DESTROY YOU'. Made me lol.
Also, Alan can we keep you? Your posts are awesome.

2. Wrex
Ugh...so hard to pick a third when there are so many to fill that spot: Mordin, TIM, Thane, Legion, Tali, Samara, Grunt, Anderson, Aria...
I'm going with Mordin as my #3, the singing sold it for me

QFT. Should have had him narrate the final scenes of the game, would have sold it for me

I'm not the biggest Tali fan, but I do enjoy her. I found her awkwardness adorably cute when she was expressing an interest in my Shepard in ME2. Though I had to let her down gently which is always hard to take hehe.

Rannoch is probably my favourite moment in the whole ME trilogy.

I occasionly call that out if I'm playing an Adept in the ME3 MP with friends
They haven't stopped playing with me yet >.>

I love the Garrus/Tali duo like many people so I have a hard time deciding, mainly I just put 2 in 1 cause that's how they feel like it lol.
And 3rd,I actually like Miranda a lot, again if it wasn't for her and even TIM,Shep wouldn't be back and Miranda was the project leader, her job was to make sure you were brought back no matter what.
Other than that have a hard time deciding between Wrex,Thane and Mordin, such deep and perfectly made characters.
