It is funny that before ME3 came out, people were already anticipating ME3 to be their favorite game of the series. After it came out, ME3 turns out to be stone dead last.

ME2: best character plots.
ME3: best subplots.
Overall, while ME1 was the best the first time around - I knew none of the plot twists first around, my expectations weren't as insanely high as they were for the sequels, and there was that 'feel' of exploration that was lost on subsequent playtrhoughs - ME2 is the one I keep wanting to go back to. ME3 has the best gameplay, some fantastic sequences, and on top of that your squadmates actually moved around, which made them feel much more believable, but, ME2 is still my favourite.
Bioware can do good stories (ME1 showed this), but characters are their true strength. ME1's story wouldn't have been as good without Saren, for example, and there are some truly emotional moments in ME3 that work because of the attachment to the characters, but because ME2 focused purely on the characters its my favourite.
If Bioware could combine ME2's character focus with a plot as strong as ME1s, with all of ME3's improvements (squad banter, improved gameplay and RPG elements, vastly improved sound) then we could have had one of the greatest games of all times on our hands. As it is, each piece of the trilogy excels at one thing but is let down slightly in other aspects.
I genuinely love all three games, but if I had to choose ME2 would be my favourite. Its a really tough call though. If the endings had been explained better (I like the tone of them, but the plotholes, contrivances and Catalyst-child thing let it down) then maybe ME3 would've edged ahead.
But nothing has ever, or probably will ever, match the End Run of ME1. From Vigil all the way until the Faunts started to play, it had everything. The single greatest hour of gaming I've ever experienced.

Just replayed all three games back-to-back and ME2 is just the clear winner of the bunch. Mass Effect 2's plot was nice and self contained. It built up the universe wonderfully and introduced or reinvented all of my favorite Mass Effect characters. (I think one of my more unreasonable problems with Mass Effect 3 is that it's too Mass Effect 1 biased with the squad selection. I love the Mass Effect 2 crew better, I'd easily trade Vega and the Virimire Survivor for any one of those ME2 guys... even Jacob.)

For everything else? No. The gameplay is clunky, repetitive and can get very dull.
Personally I thought ME3 was the best in the series (excluding the ending) as it had the smooth, refined gameplay but had the depth that ME2 lacked. The Story was, also, very good.

But I gotta say, All three were friggin' AWESOME. I'm not sure I could call just one of them my favorite.

I agree. And then: the Citadel. It felt so unbelievable fast. I know console players in particular hated the lifts and the air lock sequences ... but for me (PC) they were great - they gave me the impression that there was really this vast universe to be explored just before me feet.
I think that's why I like ME1 best.

I loved the exploration, I didn't mind the "Decontamination in progress." I felt like i was really on a star ship in a strange universe. I liked how big the citadel was, and I loved dropping in my Mako to explore worlds.
The story in ME1 is my favorite too, even the characters. It's where they all are established and you can learn about their cultures.
What makes me sad about ME3 is that I spent so much time caring about characters in ME2, only to find out almost all of them don't come back to my ship

I have no such thoughts. Liara, Tali, and Garrus really began to shine the moment they got out of "I'm the Face for an Entire Race" exposition and became characters in ME2 (and for Liara in Lair of the Shadow Broker, since in vanilla ME2 she seems to have gone evil off screen for no reason).

ME1 has the best atmosphere, vibe, emotions, and best overall experience.
It get's slow in the middle due to the many uncharted worlds, but the beginning, the end, and the key parts more than make up for it.
Therefore it is the best.
ME3 is a close second, but is a generic sci-fi war story trying to make up for ME2's chortcomings and conclude the many story aspects.
ME2 has great squadmembers, but a weak story and the weakest link in the franchise.

Really, ME1 feels like a completely different beast from the other two, so I appreciate them for their individual successes: ME1 for story, lore establishment, immersion, and RPG components; ME2 for combat, squad gathering/character discovery, and story arc build-up; and ME3 for consistent payoffs to the decisions made across the other two games (yes, they actually do play a big part in the way the game looks, feels, and operates), continuation of the combat polish with more seamless/authentic level design, and, yeah, the bizarrely intriguing (albeit flawed) conclusion to the whole shebang.
Given ME3's other fundamental issues, however, it's easily a choice between the first two.
If forced to pick the best "Mass Effect" game from my perspective, then yeah, I'd actually pick the first, even while I'm full-on grumbling about Mako travel, clunky combat, and the redundant chaos involved with the inventory. It's simply better at creating science-fiction magic, and the other things that highlight the series as an actual "game" -- level design, combat, graphics, etc. -- are only a few subjective degrees less satisfying.
