I think it doesn't get too religious neither too scientific.
It's even less religious than the dialogue about the stuff with the trenches in ME1.
Plus: How can there be memories in Shepards head about the afterlife, if the body was dead?
I don't think there would be any harm done.
The only thing I could think of why BioWare cut it out, is Shepard being uncertain about being really Shepard.
After everyone was afraid project Lazarus wouldn't have brought their Shepard back, BioWare may was afraid this could bring it all up again.
In my opinion, it would have been great if the scene had been in the game.
Maybe instead of "Does it matter?" Ashley could've said something like "I may was uncertain who you are before...with Cerberus. But now...I know who I love and that has always been you." in the last pic. Something a little more sentimental.

See, this is the character development I felt lacking in ME3 between a lot of the squad mates. This really should be added into the story some way.
