Okay so I random thought came into my mind today. We all know the Catalyst is unfortunately the creator of the Reapers and that it's part of the Citadel, but didn't the Reapers create the Citadel? Sovereign specifically said that "his kind" created the Mass Relays and Citadel, but that isn't possible since then that would make the all god knowing and powerful AI Catalyst be constructed along with the Citadel from the very things the Catalyst made itself! You get what I'm saying?
So a few things can be deduced from this. 1. Sovereign just had no clue what he was talking about and said it merely because he wanted to scare Shepard. In which makes Sovereign has essentially become a non reliable source on any Reaper insight and shouldn't even be listened to which is a darn shame =/. 2.The Catalyst existed since who knows when and where and when the Reapers made the Citadel the Catalyst merged itself with the Citadel for whatever reason, maybe as an easier control HUB or something. I don't know. 3. Yet another oversight from Bioware and we can chalk up another point for the "ridiculous amounts of plotholes the ending has" score.
I personally think deduction 3 is the correct one. Let me know what you think of this.

Meh, maybe it was ported over to the Citadel after it was built, who knows. In the end, it doesn't matter, he still exists. And I still don't like him.

The Catalyst would have to be considered to be part of the Citadels original functionality until it is stated otherwise in game. There is no real definition for why the Reapers exist so one can't really say it would have been added at a later date to the Citadel since it would mean that at some point in time early in the harvesting cycles the Reapers would have faced an opposition that could have potentially defeated them in conventional warfare. The Catalyst also diminishes the reason for having Sovereign in the first place. Sovereign essentially prevents the Reapers from achieving their own goal with the Catalyst's presence.
Now if the Catalyst is somehow related to Sovereign then it changes the dynamic of what the Catalyst is. Which is kinda what I like to think because the thought of Sovereign coming back after three games in some form is more interesting to me then Harbinger being involved or the IDT.
But OP your post is the issue with the whole prove your worth or right to exist story devices.
