it's a serious tossup between E and B for me....but I think that I'll probably go with lack of closure with the characters as being the biggest problem...and that's why i still have hope for the extended cut dlc.
[Poll] What's the biggest problem with the ending?

all of the above, they almost all intertwine to create the ... ending. To choose one though is hard but maybe C.

H) Other:
The genre violation brought by the synthesis ending.
In science fiction like the Mass Effect, there is, and should be, an guiding rule that whatever technological wonders you introduce, you have some at least vaguely plausible techno-babble explanation of why and how it works.
There is nothing like that for a magical beam that instantaneusly transforms organics and synthetics into half-breed organic/synthetics. If you put a little thought into it, it simply shrivels into utter implausibility. Thus this ending violates the science fiction genre: it is a fantasy ending, not a science fiction ending. It is MAGIC in a technological universe that's supposed to work through natural laws. It could not be more out of place.
This is my #1 problem with the ending.

B, definitely B
it stop making sense after the visit at asari homeworld, after that, logic doesn't exist, still can't make sense of anything that happen after the visit to the asari homeworld, its like they were rushing to finish the game and put no thought into the story near the end

Okay, since many people chose more than one answer, I had to amend the poll a little. Here's how I got the results:
-Each user gets 100 points to "assign"
-If only one answer was chosen, that answer receives 100 points
-If more than one answer was chosen, the 100 points were divided equally over all of them
-If answers were chosen in order, the 100 points were divided on a sliding scale
----------------------------------------------------------------------------------------------------------------------------------------------------------------------------
Results:
1) B - Story / God-child 2,042 points
2) D - Previous choices have too little impact 1,025 points
3) E - Lack of epilogue (character follow-up) 886 points
4) A - Plotholes 881 points
5) C - Simplicity of choices (choose A, B, or C) 802 points
6) G - Endings not distinct enough 429 points
7) F - Shepard Dies! 359 points
8) H - Other 338 points
----------------------------------------------------------------------------------------------------------------------------------------------------------------------------
I'm surprised G got so few votes. I wanted a very wide array of endings (so I could replay the game to find them all). G would have been in my top 3.

All of them but F.
I wouldn’t mind if Shepard died at the end of the game. Hell, I expected that to be one of the outcomes of the game except we don’t even get that choice.

Here's the way I want my points divvied up:
1) B - Story / God-child 50 points
2) D - Previous choices have too little impact 20 points
3) E - Lack of epilogue (character follow-up) 15 points
4) A - Plotholes 10 points
5) C - Simplicity of choices (choose A, B, or C) 5 points
The story/starchild annoyance was by far the worst part of the "ending" for me, with the fact that I expected to have choices that made a difference and actually matter in what happened, then no follow-up with my buds after the big battle, plotholes are almost as important as that, then followed up by the utterly simplistic approach to wrapping everything up.
Can I do it that way?
