After Hacket tells you that the Catalyst didn't fire you drag yourself to the computer interface, where you pass out.
A lift takes you up to the site of the Catalyst only to reveal the small child who died on Earth. When you wake up you realize that the child was another nightmare and you see an alien. This alien is like none you have seen before, but what has been done to him you have seen. He is controling the Reapers, but he is completely indoctrinated. He tells you that you have failed and that you can watch as the Reapers finish off the resistance on Earth. You ask him who he is and he tells you that he is the creator of the reapers. (He has been kept alive since the first cycle by implanting himself with Reaper tech and is now more machine than living being) He tells you that the Reapers were created as a solution to the AI armies that were wiping out his civilization. That by combining organics with synthetics he has created the solution to the synthetic vs organic problem. The Reapers, under his control, wiped out the AI army and harvested the remaining civilizations of his time. He thought by doing this he was saving galactic civilization rather than destoying it. He thought he was granting each species that was harvested immortality, not realizing that he himself was indoctrinated by the very saviors he had created. He tells you about his time and the creation of the Citadel and the Mass Relays, and how they were the means by which his Reapers would continue to harvest elite species every 50,000 years. He assures you that he has taken every precaution to make sure the Reapers were not able to take control and that if they ever tried he had a contingency plan.
At this point he tells you that you are the first to see his face since his own people were harvested. You try to reason with him but he is convinced that his solution is the only way. At that point you battle him. Far more powerful than Saren had been he nearly kills you before you eventually get the upper hand and kill him.
Now you have a choice to make.
You can take his place and try to control the Reapers, eventually leading to being indoctrinated yourself.
You can fire the Crucible and destroy any AI in the galaxy, but unknowingly destroying the relays and the Citadel as well as sacrificing yourself.
Or you can disable the Reapers by activating a dormant virus, which the alien programmed into their software before becoming indoctrinated.
