What was your least favorite aspect of the game?
Mine was requiring Multiplayer to unlock all endings. I'm an Xbox player, so they're basically telling me I have to pay for an Xbox Live Gold membership to complete a game I already paid for.
Aside from the Ending Debacle

It's a tie between the forced multiplayer (I have a PC, so it's not that bad for me, I just hate online multiplayer) and all the autodialouge/too similar dialouge options.

Mine was the realization that though the ME series was conceived as a trilogy, the writers didn't have a clear idea for the overall plot & motivations of the antagonists.
The resulting disjointness going from:
ME1
Sovereign: "I am the vanguard of your destruction / Reapers are each a nation, independent, free of all weakness / you will end because we demand it" to
ME2
Harbinger: "We are your salvation / through us you will ascend to perfection" + creating a human reaper to help the reapers' fight gainst dark energy, and finally to:
ME3
the conflict of synthetic life order vs. organic life chaos presented by starchild, who is actually in control of the reapers.
The three depictions of the reapers don't really connect in a logical way. The more I try to describe the overall plot in the ME series, the less cohesive it seems.
Also: the missing plot threads from earlier games (eg prothean relic from Eletania in ME1), ME2 squadmates under-utilized or missing in ME3, and decrease in 'quality' side quests in favor of fetch quests.
