I have been playing ME since beginning of 2011, and after suffering through the ending of ME3 I started thinking ... It would have been so cool if Shepard had been indoctrinated the entire time. If he was the Illusive Man and the player didn't realize it until the end. The Reapers have been destroying organic life for milliions of years. They new his/her will power; they use Shepard to ally all the races and bring them to Earth where "you" the master pawn will eliminate all life.

I was just thinking about this after watching a 20min "vid" on why Mass Effect 3 ending sucked.

I'd like a twist where Harbinger, who is a bit of a dick, created the plans for the Crucible millions of years ago, but needed organics to build all the small fiddly bits, just so he can be supreme overlord of all the reapers, therefore immune to it's affects-he wins either way.

But he didn't take into account the organics adding to the design (synthesis).

Also, Harbinger needed someone who wasnt indoctrinated to operate it as the other reapers would know otherwise.
