the first two that come to mind for me are:

and from the Tali romance path when Shep storms off to face the reaper on Rannoch:

Tali: "but what if you...?!"
Shep: "You worry too much." (smiles and turns away)
Tali: "I love you."
Shep: "Kee'lah Selai."

Oh gosh numerous ones but the one that choked me up the most was with the romance with Tali the goodbye talk with her at the end before going off for the final battle where she says "I want more time". I almost shed a man tear at that point.

The whole goodbye scene with Liara too and "When I touched your face, I knew it was you." in the Cerberus Base.

And then there's Anderson's "I'm proud of you." which after TIM and all the goodbyes finally got me tearing up.

The question of synthetics having a soul has been one of the story themes I have been super attached to, so this line gave me huge warm fuzzies even though I was like, sobbing. 

Thane's prayer and Mordin's final words round it out.
