This. All the little clips from the Morning war were pretty emotional IMO.

Also, seeing Javik awaken for the first time was pretty damn intense, just imagine what it would be like to go into cryo-stasis and wake up as the last of your kind, seeing the ruins of your own civilization, knowing you failed to save more of your people. Everyone and everything you ever knew is gone, except the reapers.

I honestly cant say who did this line better, femshep or M!Shep. Both. Both are good.

The greeting with David when you find him at the biotic school. I grin like an idiot every time for some reason.

Just before they return to the Normandy after the party when your love interest says "It's been one hell of a ride."

Yeah, probably that one for me. Knowing that this was the absolute end of any new content for the Shepard trilogy, gutted me. 

That aside, "Does this unit have a soul?" is such a great line, emotionally. I'd never been that bothered about the Geth, backed the Quarians all the way, but that line made me push for the truce rather than bombing the Geth into oblivion.

When Javik explains that you still think you can win this war with your honor intact. Look at the millions dead and ask them if honor matters. Paraphrasing, but that sent chills down my spine.

"Don't leave me behind," spoken by Kaidan at the beam. To FemShep (or MaleShep, assume it's the same).

Kaiden: "Greatest challenge of my life, and the greatest reward.  It’s been a good ride.",  Shep: "The best..."  (Kaidan/Shep convo at the end of the Citadel DLC). 

"The number of days you've lengthened my life," the one and only David.
 
I chose ME3 lines because everything seemed so...final.  There was this mounting sense of heaviness to everything that happened, and the conversations that were had, such that it was the end.  And everyone knew it, characters and players, yet no one seemed to want to believe it.  It was all very somber.

One of my favorites is in the Traynor romance, if you talk to her before Earth but after Chronos. She starts telling Shep about all the wants she has for a life together in the future, sort of hurriedly, before she cuts herself off and asks if Shep is writing this down. Shep just tells her gently, "I'll remember."

Those two words really were beautiful, and incredibly sad knowing what followed.

Numerous, but one I doubt was mentioned yet is Char's poem - easily missable. It may be cheesy, but Etera's reaction really sells the cost of the war from a civilian perspective.

Eve's death is incredibly moving. I especially like the exchange if you opt for the paragon responses to Wrex. Shep owns the mistake and Wrex understands. Frankly, all of Tuchanka lives up to the hype.
