Legions death scene as well, it was just weirder so I was busy suspending my disbelief about the "die to give all geth sentience" thing.

Thanes death I didn't find too sad. I was happy for him, he deserved an honorable death. I'm glad he didn't die from his condition.

Illusive Man: I tried Shepard.
*Points Gun to His temple* BANG!

I really loved the Illusive Man. He would do ANYTHING to stop the Reapers, or to make humanity number one!
In that scene, choosing all the paragon choices, it seemed that the Illusive Man finally made up his mind. If Shepard can stop the Reapers, I won't stop him.

My first playthrough:
Mordin going out singing. It didn't hit me that hard until my second playthrough (I'll explain below).
I chose the Quarians over the Geth and seeing Tali stab Legion bothered me and the following question caused me to tear up.
The prayer with Thane was very well done.
The final conversation with Garrus was nothing but amazing as well. Two brothers going into combat one last time.

Second playthrough
I didn't talk to Mordin as much as I did with my first time through. When he spouts his final line (where he doesn't sing), he seemed so very sure of himself. It was hard to see him go but I couldn't help but smile here. He was so certain. It seems when he goes out singing he's afraid and unsure of himself.
Finally seeing the Quarians and Geth get along was great. The conversation between Raan and the Prime was a nice touch.

Pretty much all of the already mentioned ones got to me in some degree or another.
I'd just like to add Shepard's
"Goodbye Thane. You won't be alone long."

That was pretty much the moment in the game when I realized that that whole mess isn't going to end well for Shepard.

Not to spoil anything but the scene where Padok Wikks (Mordin's replacement), are discussing Krogan reproduction and Padok just stops mid-conversation and makes the funniest OMG face as he is imagining how Krogans mated, and Shepard says "Not what I meant", to which Padok replies, "No, but you were probably thinking it." Hehehehe Pure Gold, I laughed so hard at that scene. Gosh I thought I would miss Mordin, but Padok every bit as fascinating.

...
In all honesty, there are SO many. IMO, every character (save Jacob, AGAIN), were handled very well and had a great "swan song" at SOME point in the game.
