Not sure where to post this but is there a way to link a physical copy of ME 2 to your origin account? Like with steam?

Yes, you can register the game serial number into the origin client and the game will be available to download.

Between origin and EA bioware I got lost.

I've waited until now to see if anyone else might add a comment. I'm not quite sure what you need, but this forum is just gamers helping other gamers. If you need Official Support, you need to go to EA.

Im still trying to figure out how to use my discs to install the game so it actually runs on origin. It constantly wants to download the whole game and that won't fly for me.

If any part of the objective is to *NOT* be tied to a disk check each time the game restarts, you apparently have no other options besides the complete digital download. Personally, I have no attraction to the likes of Origin or to Steam; therefore, I could be mistaken, but we are at the cusp of the season right now.
There have been extremely few experienced players on hand this past winter, and the season is almost over, when those few will almost all leave to enjoy the good weather outside. Game forums, these in particular, are more of a bad weather phenomenon than a place to go in nice weather. There's already only a few on hand to answer.
Kloreep's summary, and the forum's archives, are already a better resource than your fellow gamers here.
