Any advice on how to kill Atlas on Eden Prime mission?

As for the lack of cover, you don't actually have to stay near the pod. You can fall back to the buildings nearby if you want.

That is true, in a way; however, whilst the atlas takes negligible damage from warp, you can still set up warp explosions. Further, your best bet is spamming warp+throw, rather than just warp.Both warp and throw doesnt work on shields, at least for me it displays red icon
Cover: Try climbing back up onto the roof... don't think the mech can get up there.
Finally, yeah, that's a known problem. If you start a mission you cannot complete (either at all, or without respeccing or picking a different bonus power), you're basically ****ed because you can't abort. If you cannot complete the mission because of a bug (e.g. one of the visions tends to crash my game), you're ****ed. But! Artistic Integrity! You lose, Sir!

That means the mech wouldnt kill the pod? I thought I should guard it, or prothean gets killed (like krogan female)... Stupid me

I did it on Insanity with engineer right after Menae.
First of all - after Menae you get Garrus and Edi, (both are with overload, which is very good vs. shields), a decent sniper rifle, and creds for a number of upgrades. My mistake was that I was too itching to see the prothean and particle rifle, so i decided not to wait for Palaven mission
Second - engineer has powers which are quite good againist both tech enemies (overload, sabotage), and armor (incinerate), while 2-biotic+soldier team lacks them. Breaking in sabotaged atlas - simple enough, rather then in active one.

Sabotage? No. Sniper Rifle? Well i've got a Valiant, but still didn't use it. I was with Liara and James - having EDI and Garrus are not argument. Just shooting it's face with Crusader and Hurricane.mad_yojik wrote...

Well either you are a much better action player then me (which is possible, hadn't played actions since ME2, and ME2 is way easier action then ME3), or collector edition weapons pack much more punch then standard starting ones. Unfortunately I didnt have a chance to try ones

The first time I played this mission, I was still trying to play it like it was ME2 Insanity, stripping defenses, then CC, then killing. I didn't know how to tech or biotic combo (ME3 style) properly, so I ran out of ammo and eventually had to take out the Atlas with Concussive Shot (squaddies dead). However I could've avoided all that pain by just combo'ing, so really, that's all that's needed for this mission.

There's still no reason to lug all those weapons. 200% cooldown bonus, or something very, very close to it, is extremely powerful for a caster class. I'd find a pistol you're comfortable with, and equip that only. You'd be amazed how manageable combat can be for an adept or engineer with even a Predator I.

There are several very good suggestions in here. The rooftop idea is pretty cool, I had used that myself in one game. Alternatively, you can stay in the lower level of that house and engage the troops first, then take out the Atlas.
Lastly, if you use Liara's Warp and your Throw you should be able to destroy the Atlas.
Staying by the pod is not optimal. That is why your squad tells you to look for ammo in the building before the wave with the Atlas shows up...
