I think that's mainly because Atlases don't seem to keep up the same weight of fire - their aemi-auto canno typically can't keep you behind cover as well as the YMIR's full-auto chaingun.

That, and YMIRs never had to deal with ME3's biotic combos.

There is a ladder you can use near the end of the building facing the pod, get to the roof with your squad. It looks like Cerberus can't get up there, there is cover to shoot the atlas from.

If you have access to them, use warp and throw. Yes I know the icon is red, however this just means that the abilities wont have much of an effect, not that they wont do anything. You can still trigger biotic explosions on the Atlas.
