Here is how I would have liked to see the game end (based on other theories and rumors about the origional ending):

Harbinger's beam hits Shep. Wakes up and starts moving towards the beam. A single collector comes from behind the debris stack and you shoot it with the pistol. Hit the beam, go up.

Go through TIM/Anderson sequence. Cut scene of the Citadel arms opening and the crucible docking and powering up. All Reaper activity halts and you hear Hackett saying "All ships regroup and prepare for jump to FTL if the Crucible fires"

Wake up at the top of the citadel with the ghost boy.

"Who are you"?

"I am the reapers. You have joined us. But we are not what you think. We are slaves to the cycle, just organics are."

"What is your purpose? What is the purpose to the Cycle?"

"Our creators realized after the relays were built that Mass Effect has a side effect. Eventually, the dark energy released begins to collect in the cores of stars, causing them to age early and then go nova. Our creators lost their home system to its effect. The Citadel was created by them to evacuate as many as they could before their sun went nova. After their planet was destroyed, they realized that something must be done to stop the accumulation of dark energy in the hearts of the stars or else the rest of the galaxy would share the same fate."

"So why create you and destroy themselves and all other advanced organics?"

"That was not their intent. They gave us two directives. One, to reduce the dark energy in the stars. They had found that over time the dark energy would naturally dissapate, but it would require that Mass Effect be stopped in the galaxy. The other races of their time did not believe our creators and had no intention of stopping the use of Mass Effect. For some, like the Asari of this cycle, it would mean that an ability that had become a part of their lives would be lost. We were created to absorb and convert this dark energy and essentially cleanse the galaxy of it."

"And the other directive?"

"To preserve organic life."

"Looks like you failed on that one."

"No. The other races of the galaxy refused to stop using Mass Effect, and the dark energy began to build up faster than we could clean it. Our creators gave us the ability to create more of ourselves using organic life as a basis. At first, we only harvested worlds with no sentient life, however we still could not replicate fast enough to clean the galaxy before more systems would have started to go nova. Soon our two directives came down to only one logical conclusion."

"I think I see where this is going."

"In order to save organic life, we had to stop it from using Mass Effect until we were able to cleanse the galaxy of the build up of dark energy. The only way to get the advanced races to stop using it was to destroy them. We preserved them in ourselves, new generations of reapers taking on traits of the races that were harvested."

"I don't think that is what they had in mind."

"No, but it was the only solution that our logic came to. After we began to implement our solution, our creators realized their error, but they also realized that our logic was sound. In our last communications with them we came to an agreement. We would only come every 50,000 of your years and stop the use of Mass Effect and cleanse the galaxy of the dark energy accumulation. In this way organic life would still rise and have its time before we came to start the cycle again."

"So why have you brought me here?"

"The Crucible has been completed, and it has joined with the Catalyst."

"What is the Crucible?"

"A device that has the power to change all of the Element Zero, and thus Mass Effect, in the galaxy. Our creators started it before we destroyed them, and every successive cycle has added to it, however each has run out of time. The Protheans made the most progress and actually came to understand what it could do, but they wavered before completing it and we destroyed them."

"Why did you not allow it to be completed?"

"Our solution worked. We are not like Organics. We follow our directive and our logic is without the taint of emotion. We do not know what will happen if the Crucible is fired, it could make Mass Effect impossible and FTL and biotics will be impossible forever. We do know that if it is fired the relays will relay the change across the galaxy and then they will fail."

"So what changed?"

"You. You managed to create the Crucible. You allied the galaxy with a common goal and purpose. You have managed to prove that organic and synthetic life can coexist. We see another path to the preservation of organic life. We have decided to give you the power to determine the fate of the Galaxy. Before you are three options. One of them is to complete what you have started, and destroy us. Since you have united the galaxy, perhaps you can find a way stop the dark matter build up on your own, or to stop the use of Mass Effect for enough time to let the dark energy dissapate. The Citadel's power will be used to send the termination signal to all Reapers and we will self-terminate. The other is to control us. Your personality will become integrated with us and you will be able to stop the destruction of this cycle if you wish, however you may also find that it is the only way to preserve life and the cycle will continue. The Citadel will send the new control instructions to all of us and we will stop our attacks and retreat, awaiting your next instruction. Your body will die. The final option is to fire the crucible as designed and change Mass Effect. We will no longer have a directive, and we will offer to work with the organic races to determine what has happened to Mass Effect and build a future together. So, Shepard, make your choice and guide the galaxy to its future."

(Make choice)

(Energy wave from the Citadel, Hackett announcing that it is firing and for all ships to jump to FTL to try and avoid the blast wave)

(Normandy crashes)

(Breath scene if you chose Option 1 or 3)

Just my thoughts, some may like it, some will hate it, I am sure there are holes or issues with it.

As opposed to...oh it is just a war between organic and synthetic life, you are dead no matter what, and Halestorm had no meaning at all.

I never said it was great, but the ending that is there is still a disappointment to me.
