Persona 3 (FES) had a really good bittersweet ending in the Journey. It also had a really good expansion in The Answer, that just goes to reinforce how much the main character sacrificed and what he meant to his companions.

I mean, even in Persona 4 there's an easter egg about P3's MC and what Elisabeth is trying to do for him.

Best Bittersweet ending in Video Game history?

Persona 3. Full stop.

Yes, the main characters manages to save the world from Nyx( (or maybe more likely, itself), none of their efforts will go recognized since no one else remembers what happened. This is especially heart-breaking since the MC sacrificed his (or her in the PSP rerelease) soul so that they could seal away Nyx until humanity comes to terms with its fear of death, which probably won't happen for awhile, if at all

Much like a certain group, the remaining cast members set about trying to MAKE it happen.

It is kind of cliche at this point, isn't it?

Someone mentioned above that Lord of the Rings had a bittersweet ending without anyone having to die. 

But what does that hack Tolkien know about writing when faced with masters of the craft like Mssrs. Hudson & Walter?

Let's see, off the top of my head...

Dragon Age: Origins, assuming you sacrifice yourself. It didn't come off as senseless - as the consequences of Morrigan's little ritual are potentially huge. I could easily see a Warden giving up his or her own life to ensure the downfall of the archdemon without the possibility of Morrigan's star- er, god child coming to be.

Halo: Reach. You know it's coming. You see it coming. The conclusion is foregone... and yet they manage to tell the story well enough that you don't care.

Dragon Age 2. I know this is a controversial one, but I actually liked the ending. There was a certain poetic sadness to the inevitability of the conflict that was brewing. It was interesting seeing a more personal tale, where all you can salvage is your own peace of mind and perhaps a few close friends. I can understand how people wouldn't like it - but it fit with the theme of the game, and it wasn't exactly unexpected.

Planescape: Torment. Your goal, from the outset, is figuring out why you keep coming back... why you keep coming back wrong... and how you can finally die in peace. It's a masterful piece of character development and self-discovery storytelling that managed to succeed despite being tied to a 2nd edition D&D ruleset.

Legacy of Kain: Defiance. Or, rather, the whole series. This one is notable because due to time travel shenanigans (which are amazingly consistent) the fifth game comes full circle to end with the exact same circumstances the first game started with - except that you see it from the other side of the time loop now, and it leaves off an a dismal (because the world is screwed) but hopeful (because you know what the problem is) note.

I had you pegged all wrong. Killing the "Boss" to become the "Boss". Sacrificing who she really was and the world never knew she was a true "Patriot". Giving birth on the battlefield....Damn, and the way the song echoed while climbing that mysteriously long ladder...I feel a piece of my spirit restored.

I hate it when movies and games make the main character die, no exceptions. FF X, hate the ending. Red Dead Redemption, hate the ending and to make it worse they make you play as your son 15 years later (or so). Couldn't even bring myself to finish that game after that.

As far as games go, my favorite bittersweet endings are (in no particular order):
-Journey
-Bastion
-FFX
-Twilight Princess
-Fallout 1

ME had a lot of potential for an awesomely bittersweet ending, but it was all wasted the moment you take that laser to the face.

Speaking of being moved.

I was incredibly affected by Mordin's trip up the elevator.  That story line was amazing, and his ending (in my game) was pretty much perfectly done.  Legion was very good, as well, but the character saw so little time in ME2 that he didn't grow in me as much, because he wasn't as developed as far as Mordin.  But I got choked up there, too.

I suspect that sort of feeling is what was aimed for with Shepard's choice, but was executed so incredibly poorly that I suspect the vast majority of players weren't sad the first time they were making their choice, but shocked, stunned, enraged and/or confused.  I know I was, and I ended up not even knowing what choice I made (I seemed to have chosen control when I meant to choose destroy - but I haven't even cared enough to reload and make my intended choice).  I'm guessing that was not, at all, the feeling that was aimed for.

But the Mordin ending, to me, was perfect.  Most memorable (other than the obvious, but not for good reasons) moment in the game.  Maybe in all 3, but I still love the cutscene after the final boss in ME 1.

I enjoyed MGS4, but the ending couldn't hold a candle to MGS3, if you ask me.

MGS1 actually had a pretty good ending, too, with the uncertainty about FOXDIE.

Persona 3 and Persona 3: FES..   "Memories of You"  and "Brand New Day."   

Gundam 00  - especaily the ending for Saji and Louise -  its happy because yes he did in the get her back, its sad because they are both scared forever but what took place. She  is not going to be the Louise again, not like before.   Through them the series shows  the kind of toll a war can take on person.  Talk about childhood innocence lost.

Probably favourite bitter sweet ending is Red Dead Redemption for sure.

Bioshock 2 as a close second. Bastion is an awesome game as well, definitely worth checking out.

I really liked the MGS1 and MGS 3 endings, but pleas oh pleas do not give us a MGS4 style ending Bioware.  Ahhh, it was so forced, cheesy, and unnecessarily wrong.  Out of the MGS games, MGS4 had the best opening and worst ending.
