The writers of ME3 already hurt ME2 enough by changing the purpose of the human reaper at the end (read: it doesn't make much sense now), but they also had to nerf the main villain from that game?
Harbinger was an awesome villain. WTF, Bioware?

I miss having a villain worty of the name, full stop.

Overall he was written and presented very poorly. Nothing ever happened that commanded my respect or made him seem like a real threat. Most the time i didn't even pay attention to him. I remember the first time i finished ME2 and i thought to myself "wait... so who was the damn bad guy.. where was Saren 2.0? Oh.. that harbinger person that kept talking to me? LOL!"
but i digress, 100% improvement in ME3 imo.

But that said, I would like to see him in his full Reaper glory in ME3 or though I'm not sure what Bioware could do with him, having a boss battle with him and Shepard would look a tad bit ridiculous. But having the Normandy going toe to toe with Harbinger would be very interesting to see especially if you could some how control the Normandy during this segment.
