That's slipspace, not conventional FTL flight.

The Reaper's weapons are far inferior to those of the Covenant. The Reaper shields are far inferior to those of the Covenant. And there are a lot more Covenant ships than Reapers.
Covenant would curb stomp the Reapers.
The bolded part is a fallacy.
Again, there are AT LEAST 20,000 Capital Ships (1 billion / 50,000). 1 Capital Ship is manufactured per harvest (IIRC), while every other species is made into Destroyers. Nobody knows how old the Reapers are, let alone what their exact numbers are.
True, I misremembered my numbers. There are likely more Reaper Capital ships than Covenant. I apologize.
But since the Covenant ships are far superior to the Reapers in every conceivable way, I'm not sure what difference it makes.
Do you play StarCraft?
Do you know what the Zerg rush is?
The Covenant went into Civil war, and lost not only their best commanders(The Sangheili), but also a ton of ships. and even then, they were still destroying HumanityNicksta92 wrote...

He doesn't seem to know what a Zerg rush is...hence he will be, where is the word he used, "curbstomped". I didn't play all the Halo's but did humanity win by sheer force? Or did they use a crucible-like cheating device? If they did the former, Covenant automatically loses

Then why bother making a comparison?
Conventional FTL equates to "flying REALLY fast". Slipspace vs. mass relay is a better comparison.

I do not play Star Craft, but I can guess what a Zerg Rush is. Covenant slip space jumps neutralize any rushing tactics though. Their energy projectors can fire from at least 100,000 kilometers away, each bypassing Reaper shielding entirely and likely one-shotting them (as they can one shot UNSC ships, and a single disruptor torpedo could lance through Sovereign with its shielding down).

Sovereign didn't just have its shields down. It was more or less unconscious (See: completely defenseless, not jsut left without shields) after Saren was killed.
Actually, cardiac arrest is probably a closer analogue than just going unconscious.

What are you saying, that Sovereign's deactivation somehow weakened the integrity of its armor?
Come on. the torpedo goes straight through it, and it explodes.
Sovereign destroyed most of the ships.o Ventus wrote...

No, I'm saying that Sovereign is floating there, immobilized and taking fire from hundreds of other ships at the same time.

I haven't played the Halo games in forever, but wasn't that destroyed (or at least taken over by the Flood)?

just to let you know, it's engines(which were only 25% operational) was powering the whole of High charity, which dwarfs the citadel by a huge margin.
if the Covenant were to put weapons on it, the Reapers better be saying their prayers.
