I haven't played the Halo games in forever, but wasn't that destroyed (or at least taken over by the Flood)?

High charity was taken over by the Flood. the Forerunner ship escaped and fled to Earth.

just to let you know, it's engines(which were only 25% operational) was powering the whole of High charity, which dwarfs the citadel by a huge margin.

if the Covenant were to put weapons on it, the Reapers better be saying their prayers.


Oh yeah, the Keyship.

Wasn't it implied to be destroyed when the Ark detonated?

The Ark wasn't destroyed. the Halo ring just fired.

Why can't these threads just die, we all know the Reapers would destroy them.

Not only can the Reaper force them to fight each other, they can turn them into more Reapers and troops.
Not only that the two could not exist in the same galaxy as the Reapers would have to come before them and make them fall along their path, even if they don't discover mass effect technology the Reapers can destroy them with sheer numbers and turning them against each other.

I don't know what  all the fan fiction going around about who has stronger shields and weapons is about.
The Covenant has nothing other than fan fiction on the Reapers in their favor.
The Reapers have Indoctrination.

Being alive means nothing.

The flood took massive chunks out of the walls, put spores everywhere, etc.

Indoctrination doesn't work or matter in a ship confrontation, which is where the majority of warfare will occur. Reapers can't land on Covvie planets without getting through their fleets. Which means indoctrination is null and void.

Also, the races in ME3 weren't all indoctrinated; why would the covies be?

The logic of this argument is non-existent.
