Lol, I remember I videotaped that the first time I got it... I started recording outside the door to the dog's room and let this run for a bit because it's both disturbing and relaxing at the same time.
I personally loved the Bowling Alley theme from SH2. I Haven't played the game in years, but this one stuck with me. I love that bit around 1:20...

Truthfully, with Akira at the helm and Mary Elizabeth McGlynn involved, you're almost guaranteed a godly soundtrack.
I've just been listening to Fortune's Theme, from MGS2. One of my favourite things about her character, in fact.

Okay, on topic: I seem to like the sad/gloomy tunes in games the most, here's a few good ones from all over the place:
Final Fantasy VI - Forever Rachel
Chrono Cross - Dead Sea
Chrono Cross - Prisoners of Fate - LOVE THIS SO MUCH.
Suikoden II - Reminiscence
Suikoden II - A Prayer to My Mother (this plays only once in a flashback, you don't hear much of it...)
And the killer...ALL OF MY FEELS.

Agreed, and I remember thinking that people were setting themselves up for abject disappointment when judging the tone and atmosphere of the game by the (admittedly very well-created) trailer.

Debriefing - Metal Gear Solid 3: Snake Eater
An incredible piece of music for an incredible ending. It compliments the absolutely crushing nature of the conclusion perfectly. As one of the video's commenters said, 3:18 never fails to give me shivers. Ditto with 5:47.
