Not sure if this has been discussed before, but couldn't find a thread on it. feel free to lockhammer it if it has.
Anyway, what are your favorite missions across all games? Please state a reason for your picks.

My list:
5. Rannoch. This one is pretty much tied with Ilos, but I landed on this in the end. Brokering peace between the Quarians and the Geth is something I've wanted to do since I recruited Tali in my first ME1 playthrough. Tali framing a house with her hands, blasting a grown Reaper and Legion's death are some of the great moments in this mission.
4. Noveria(ME1). Loooong mission. The space station seems very alive, and it has some really cool sidequests. The story is great, and the final confrontation is epic. Shep is now one of the few humans who have faced an Asari commando unit.
3. Suicide Mission. Great conclusion to a great game. So many holy ****- cutscenes, good battles and real consequences to Shep's choices.
2. Virmire. My favorite mission from ME1. The Maco is a good fit to the environment gameplay- wise, and the mission has a fantastic story to it, which include Saren on a space- skateboard, Sovereign, Captain ****ing Kirahee, angry Wrex and of course Kaidan/Ashley.
1. Tuchanka(ME3). This mission was absolutely perfect in every possible way. The conclusion was done brilliantly, the buildup was great, and the scenery was top notch. It has awesome dialouge, like "there's a Reaper in my way, Wrex!"
The catacombs was a nice change of pace, and they were pretty freaky on my first playthrough. The battlefield layouts were, for the most part, very well done and suited most classes and builds.
And of course, there is the mother of all Thresher Maws eating a Reaper.

Honorable mentions go to Ilos, LotSB, Priority: Earth(ingnoring ending), Eden Prime(ME1), Thessia, Tuchanka(Mordin loyalty) Citadel: Cerberus invation and Citadel(ME1- finale).

Hmm, I should probably have made it a top 10. I'm also sure there are missions I'm forgetting atm.

Discuss away.

1. Suicide mission. Because i control who lives and who dies! Bwa ha ha ha. No ,seriously - because it has a good pace, you need to think about squad capabilities. And it looks epic.
2. Tuchanka - excellent story ,good pace. Plus a worm taking down a reaper. Then bittersweet Mordin. Whoever shot him has no heart, by the way.
3. Virmire - very good story, rudimentary creatures of flesh and blood, you are indoctrinated and good gameplay.
4. Lair of the shadow broker - Illium, detective work, car chase, fight with spectre, cool ship, Yahg, spying on Tali purchases.
5. Tie between Feros/Noveria/Rannoch.

1. Suicide Mission
2. Virmire
3. ME1 final battle (Ilos->all the way through Saren. Does this count?)
4. Cerberus invasion of Citadel
5. hmmm not sure lots of "almost as good" ones

Note that I haven't played the LotSB DLC that everyone is putting on their lists. I'm a late player to the game and was planning on picking up DLCs after a first ME3 playthrough... then the ending happened.

1. Suicide Mission - without a doubt. Epic! 'Nuff said.
2. Virmire - Just loved it. Absoloutley loved it. Helping out Kirrahe when I could, attempting to soothe Wrex and the choice.. The choice :(
3. Tuchanka (ME3) - The best mission in the game! It had beautiful scenery, and felt like classic Mass Effect.
4. Citadel (ME1 Ending) - Walking up the sides of the Citadel, Sovereign looming overhead! Geth coming from everywhere. Then when we get inside, the real action starts!
5. Omega - Garrus' Recruitment Mission (ME2) - Mainly because I thought Omega was a badass location, and Garrus is my favourite character. I honestly didn't know it was him due to the updated armour, but then when I saw his face - I literally screamed.

1. Tuchanka genophage cure in ME3
2. Geth/quarrian war ending in ME3
3. Collectorbase mission in ME2, I loved the fire team chatter.. Putting the whole crew to work.
4. The part after Ilos in ME1, with the citadel invasion, the decisions that actualy made sense and seemed to matter. The choices didn't seem weird and the way the options were delivered made sense in a way..
5. Virmire ME1

Virmire could possibly be 4, I really liked the part about sabotaging the enemy and helping the Salarians and their distraction team. What I missed in that mission was a paragon option to actualy trigger more allarms in the base and send forces your way to help the Salarians, after all when you got the the control pannel you were already in the base which should have been the hard part, breaching the fortifications.
As a paragon option, maybe to save the person that died when he/she got swarmed.. However im fine with the mission as it was, it was one of the best missions in the game, I liked the coop feel of it. The feel of not being alone.
There was some of that in the earth end mission in London but given the sheere amount of forces of every type converging on London it didn't give the epic feel that was expected from the mission, it wasn't just a small covert infoltration push, it was a full blown D-day type invasion.
The reapers got hit in space, they got dropped from behind the lines by shuttles and the resistance in and around London mounted an offensive of their own while supplying critical intel to the allied forces...
I realy did expect a more D-day epic feel for the hammer mission...
The full might of the galaxy attacks the city of london to liberate it and make way for shepard and that's all we get? where did they all hide?
The conversation with the catalyst and the way the options were given didn't make sense to me, also I missed the chance to have a chat with the catalyst, I don't expect to get all the answers but I expected to exchange a few words, feelings, distrust, skepsisim, expressing an alternate interpretation, questioning the motives and the origin of the motives.
Also the idea behind the motives is more like a political or religious belief, not something that has been proven. There are actualy several thigns that disproves it.
Javic said they were winning agaisnt their synthetics when the Reapers attacked.
The geth were getting oblitterated but then the Reapers intervened.
I don't belive synthetics or organics to be supperior, they are just different, different strengths and weaknesses.

However what I belive doesn't matter I guess, what matters is that the writers made the philosophical debate central and then removed it completely from the ending. almost, the catalyst did get to mention it and did get the last word of everything...
I can accept if time was limited but the conversation didn't seem plausible and unlikely for any of the involved parties...
Also the design of the control option didn't make sense... or was that some kind of reaper interface designed for reapers? That would kill Shepard just because he/she wasn't reaper and thus coudlnt survive the surges of the interface?

If the catalyst would have said it was an imprint station for imprinting new reapers with the personality of indoctrinated slaves of desired personality matrixes then it woudl have made sense... So thats why you got that interface there... ok... You're starting to make sense.... How do Iknow you wont jsut turn me into a shackeled human reaper? How can I trust you? you lied to the Illusive man and made him belive he could controll you, how am I supposed to belive you?

Why are you telling me how to destroy you? Why are you giving me the weapon and option to destroy you?
Also note that the catalyst doesn't promice that the synthesis will grant peace, I played ending again today..
When Shepard asks the question: But there will be peace?
The catalyst just deflects the question buy answering a different question.
So no Sythesis won't miraculously grant peace to the galaxy.... But for whatever reason the Reapers prefers this sicne it somehow conects them with the rest of galactic society and for some strange reason they wern't able to do that earlier?

Maybe they got an AI shackle that prevents them from making Synthesis hapen... But why give shepard the option to destroy them?

None of it makes sense... Unless of course it's also part of a cliffhanger that you get to explore in the next installment of Mass effect...

Personaly I wanted the ending to be the top of that list but due to the lack of a truly epic feel in the earth mission, and the logic breaking ending it didn't happen.
Im sure the endign could have been an even bigger dissapointment but most people were expectign Bioware to put in somethign far more enjoyable at the end, especialy considering the genophage and quarrian/geth questlines that were so emotionaly charged and actualy made enough sense to make them enjoyable.

 1.  Virmire.  Loved EVERYTHING about this mission.  From the initial ride in with the Mako, meeting Kirrahe and the Salarians, the stand-off with Wrex, Kirrahe's speech to hold the line, working tactically to save Kirrahe and his men, entering the base, meeting Sovereign, choosing Ashley or Kaidan (okay that part was easy choosing Ashley), fighting Saren, the entire mission is absolutely amazing.  Best sequence in the whole series.
2.  Suicide Mission.  Perfect closure to the buildup of ME2.  Loved seeing your in-game decisions pay off (ship upgrades, loyalty missions) pay off in the survival of your crew.  Great ending choices and the mission itself was very fun to play through.  Still get chills from the ending.
2.  Ilos/Citadel.  Pretty much the same as the Suicide Mission.  Following up Virmire with the best ending sequence IMO.  I know this should be 3 but I honestly can't decide which one deserves the higher rank.
4.  Tuchanka (ME3).  Thresher Maw vs Reaper.  How can that not be included?  Great dialogue with Mordin and Wrex too, Mordin's death was incredibly well written as was your choice of what to do with the genophage.
5.  Noveria.  Honestly hard to say Noveria here but I absolutely loved the initial stuff with Anoleis and Gianna followed by the Rachni choice and Benezia.  All around great mission set.

Honorable mentions (no order):

Feros
ME2 Omega missions (Garrus and Mordin's recruitments were very well done)
Rannoch (loved the Quarian/Geth resolution)
Migrant Fleet in ME2 (especially if you bring Legion along)
Miranda's loyalty mission in ME2
LOTSB
Overlord
Bring Down The Sky
Eden Prime
Derelict Reaper

argh, 5!? well, here goes...

1. Priority: Tuchanka (Mass Effect 3): So many permutations, choices, stuff that goes all the way back to the first game while still maintaining coherence and action. Great dramatic high notes.
2. Suicide Mission (Mass Effect 2): I just love how your actions throughout the game affects what happens here, and furthermore, your choices during the mission itself actually has a very real and dire consequence immediately.
3. Virmire (Mass Effect 1): God, it's been so long ago since I last played ME1 that this mission just boils down to Kirrahe's speech and choosing who died. I liked it because there was agony in my choice and the choices made sense, and wasn't just forced down our throats without any real resolution or consequence *coughsme3endingcoughs*
4. Lair of the Shadow Broker (Mass Effect 2, DLC): This one is a little tricky because you're accounting for the DLC as a whole and not just the mission specifically. Still, I loved how the mission played out, resolving the Shadow Broker issue, and exploring in more depth the backgrounds of your known associates and squad members.
5. Priority: Rannoch (Mass Effect 3): This one was tough because I really wanted to include Project Overlord (that's probably...5a). But I went with this because of the insight we got into the Geth, their history from their creation to the point when they rebelled, Legion's own history from this time, and the resolution to their centuries-long war. The only complaint is the rather--in my honest opinion--forced necessity of Legion 'dying', to speak. That was a bit of a "Say what?" moment, but still tugged on my heart strings.

1. Haestrom (Recruit Tali). Something about it really psyched me up, and it's one of the most fun on insanity.

2. Virmire (Destroy Cloning Facility). Working with Kirrahe and having an organic, real-time sequence of events with all your teammates invested makes it the best mission in ME1.

3. Collector Base (Suicide Mission). The sense of menace as you move through the place, and triumph when the music blares as you make your escape, made this hugely satisfying to complete with all my teammates still alive.

4. Tuchanka arc (Cure the Genophage) and Rannoch arc (Destroy Reaper Base). The two prevalent side-stories of the ME series couldn't have been tied up more beautifully.

5. Aite (Overlord). In my opinion, pips LotSB for best DLC. Really nicely done.

My list is a little different, I tend to go with missions that stood out for me and I would later cite as examples of how to do something well or how to do something differently.

5. Noveria Main Quest: I will admit my Resident Evil 2 bias here (basically going into the shut down bio research facility is always a favourite of mine). Noveria main quest has you do just that, trying to the piece the mystery of what happen while dealing with survivors and getting a few plot reveals.

Also, I think it had the hardest moral choice in ME1 (from an ethical point of view). The mission had plenty of puzzles and more than one route to reach the end.

4. Kasumi's Mission: Though I was a little disappointed in the length of the DLC, I did like the mission. Having that bit of social inflitration before and I am a sucker of Bond Villains and Bond moments. Half the mission shares some of the strength I found in the previous mission and still give you a decent fight sequence after.

It was a little Ham-y, but I love Ham. Both Samara's Loyalty Mission and Tali's Loyalty Mission are close contenders for their social elements but only one could make it on this list.

3. Suicide Mission: When it comes to fast paced action and great story moments, you can not beat the Suicide Mission, the human reaper did not impress me but aside from that the whole mission and sequence afterwards had you living on the edge of your seat. It also felt like your whole squad was involved, which is rare in ME. The whole mission felt epic.

2. Virmire: Similiar to the Suicide Mission but it came first, had more moments. The mission breaks down between moments of intensity but also have 'calm' moments of revelations. The addition of secondary objectives, choices on redirecting alarms, and deciding the fate of a crewmates makes this mission epic.

Overall the decisions here are more organic and reflect your alignment (as opposed to the Suicide Mission where the decisions are more about making the correct choice with a less personal end choice).

1. Tuchanka (ME3): From the gameplay sense this one was nothing special. However it makes up for it in its story elements 10 fold. This mission also captures the feeling your choices in the past game mattered (even if they found clever ways to bridge decisions), ir also made you do tough calls, based on a story arc we were introduced to back in ME1.

This mission because of the before mentioned reasons, also has the most emotional impact. From Eve's speech to Wrex's lines. Mordin's development as a character included. All ending with a satisfying conclusion no matter which path you took (and in some cases painful consequences).

2. Tuchanka ME3
3. Virmire
4. Rannoch ME3
5. Layer of the Shadow Broker

Pretty much any of 2-5 could be swapped and I'd still agree with it.
