I honestly think the primary focus is on your team, your friends, your squad. There are plenty of meta-themes, but this is the most well developed.

To be aware and wary of technology. Geth/Quarians, Mass Relays/Rachni, Genophage, Alliance/Citadel, Human biotics/humanity, Reapers/civilization, Shepard/Cerberus implants - should have been a theme better played up. Maybe Deus Ex does a batter job at that though.

Diversity and unity.

This is a game where you can pursue relationships with aliens, think about that.

How many other works of science fiction do you see the races interact on a personal level like Mass Effect? At best a lot of them have a romeo and juliet love story intertwined with some species conflict.

You have the Asari whose culture promotes relationships with other species.

Unfortunately, ME3 ruined what I have always considered Mass Effect's main theme.

Might be corny, but its still true :D

Also, strength through adversity and unification through diversity. Pretty beautiful themes. 

Oh wait, I just remembered the ending.

Never mind, its robots are evil and we all need to be exactly the same to get along.

Shepard gave the universe a reason to believe after destroying Sovereign/Saren.

Not just humanity, but Shepard's name was sealed into history that day.

For me, the theme was showing that Humanity can be something better than it currently is, that we can one day become something worthwhile of existence and can contribute something that will be truly beneficial.

Off the top of my head, I think the most pervasive theme was that of humanity as newcomer to the galaxy and struggling to validate itself as important.
